2000 Inaugural issue released, initially published as a quarterly journal.
2003 IJMS adopted a monthly publication schedule.
2004 IJMS was indexed in Science Citation Index Expanded (SCIE) - Web of Science (Clarivate Analytics).
2005 IJMS received its first Impact Factor (1.467).
2007 IJMS established the following sections:
2008 MDPI joined CrossRef and started assigning DOI numbers to each paper published in the IJMS. All papers from this year on were released under the Creative Commons (CC-BY) license. IJMS was archived in PubMed Central (PMC) and indexed in PubMed.
2009 IJMS published its 500th paper.

IJMS held its first physical meeting, the 2nd International Symposium on Frontiers in Molecular Science: Non-Coding RNAs and Epigenetics in Cancer, in Basel, Switzerland, from 21 to 23 June 2017.
