Heavy metal pollution represents a pervasive environmental challenge that significantly exacerbates the ever-increasing crisis of antimicrobial resistance and the capacity of microorganisms to endure and proliferate despite antibiotic interventions. This review examines the intricate relationship between heavy metals and AMR, with an emphasis on the underlying molecular mechanisms and ecological ramifications. Common environmental metals, including arsenic, mercury, cadmium, and lead, exert substantial selective pressures on microbial communities. These induce oxidative stress and DNA damage, potentially leading to mutations that enhance antibiotic resistance. Key microbial responses include the overexpression of efflux pumps that expel both metals and antibiotics, production of detoxifying enzymes, and formation of protective biofilms, all of which contribute to the emergence of multidrug-resistant strains. In the soil environment, particularly the rhizosphere, heavy metals disrupt plant–microbe interactions by inhibiting beneficial organisms, such as rhizobacteria, mycorrhizal fungi, and actinomycetes, thereby impairing nutrient cycling and plant health. Nonetheless, certain microbial consortia can tolerate and detoxify heavy metals through sequestration and biotransformation, rendering them valuable for bioremediation. Advances in biotechnology, including gene editing and the development of engineered metal-resistant microbes, offer promising solutions for mitigating the spread of metal-driven AMR and restoring ecological balance. By understanding the interplay between metal pollution and microbial resistance, we can more effectively devise strategies for environmental protection and public health. Full article

In plateau wetlands, the interactions of herbaceous roots with ectorhizosphere soil microorganisms represent an important way to realize their ecological functions. Global change-induced aridification of plateau wetlands has altered long-established functional synergistic relationships between plant roots and ectorhizosphere soil microbes, but we still know little about this phenomenon. In this context, nine typical wetlands with three different moisture statuses were selected from the eastern Tibetan Plateau in this study to analyze the relationships among herbaceous plant root traits and microbial communities and functions. The results revealed that drought significantly inhibited the accumulation of root biomass and surface area as well as the development of root volumes and diameters. Similarly, drought significantly reduced the diversity of ectorhizosphere soil microbial communities and the relative abundances of key phyla of archaea and bacteria. Redundancy analysis revealed that plant root traits and ectorhizosphere soil microbes were equally regulated by soil physicochemical properties. Functional genes related to carbohydrate metabolism were significantly associated with functional traits related to plant root elongation and nutrient uptake. Functional genes related to carbon and energy metabolism were significantly associated with traits related to plant root support and storage. Key genes such as CS,gltA, and G6PD,zwf help to improve the drought resistance and barrenness resistance of plant roots. This study helps to elucidate the synergistic mechanism of plant and soil microbial functions in plateau wetlands under drought stress, and provides a basis for evolutionary research and conservation of wetland ecosystems in the context of global change. Recent advances in microbiome studies have deepened our understanding of endosymbionts and gut-associated microbiota in host biology. Of those, lepidopteran systems in particular harbor a complex and diverse microbiome with various microbial taxa that are stable and transmitted between larval and adult stages, and others that are transient and context-dependent. We highlight key microorganisms—including Bacillus, Lactobacillus, Escherichia coli, Pseudomonas, Rhizobium, Fusarium, Aspergillus, Saccharomyces, Bifidobacterium, and Wolbachia—that play critical roles in microbial ecology, biotechnology, and microbiome studies. The fitness implications of these microbial communities can be variable; some microbes improve host performance, while others neither positively nor negatively impact host fitness, or their impact is undetectable. This review examines the central position played by the gut microbiota in interactions of insects with plants, highlighting the functions of the microbiota in the manipulation of the behavior of herbivorous pests, modulating plant physiology, and regulating higher trophic levels in natural food webs. It also bridges microbiome ecology and applied pest management, emphasizing S. frugiperda as a model for symbiont-based intervention. As gut microbiota are central to the life history of herbivorous pests, we consider how these interactions can be exploited to drive the development of new, environmentally sound biocontrol strategies. Novel biotechnological strategies, including symbiont-based RNA interference (RNAi) and paratransgenesis, represent promising but still immature technologies with major obstacles to overcome in their practical application. However, microbiota-mediated pest control is an attractive strategy to move towards sustainable agriculture. Significantly, the gut microbiota of S. frugiperda is essential for S. frugiperda to adapt to a wide spectrum of host plants and different ecological niches. Studies have revealed that the microbiome of S. frugiperda has a close positive relationship with the fitness and susceptibility to entomopathogenic fungi; therefore, targeting the S. frugiperda microbiome may have good potential for innovative biocontrol strategies in the future. The role of endophytic bacteria in the interaction between medicinal plants and microorganisms, secondary metabolite accumulation, plant nutrient changes, as well as their interactions with microbial communities, needs to be investigated in medicinal plants. In this study, 16S rRNA genes of endophytic bacterial communities in the root systems of three medicinal licorice species at different root depths (0–20, 20–40, and 40–60 cm) were sequenced using high-throughput sequencing technology, and their relationships with plant and soil factors were investigated. Our study indicated that the influence of Glycyrrhiza species on the structure of endophytic bacterial communities is significantly greater than that of root depth, and there are significant differences in the structure of endophytic bacterial communities at different sampling sites. At the phylum level, Proteobacteria and Actinobacteria are the dominant phylum. Functional gene prediction shows that functional genes related to metabolism dominate the endogenous bacterial community. Plant factors and soil physicochemical properties are important environmental drivers affecting the distribution of endophytic bacterial communities. This study will give new information on plant–soil–endophyte interactions and open up new possibilities for medicinal licorice development and use. Full article

Plant growth-promoting rhizobacteria (PGPR) are beneficial soil microorganisms that enhance plant growth and stress tolerance through various mechanisms, including phytohormone production, EPS production, phosphate solubilization, and extracellular enzyme production. These bacteria establish endosymbiotic relationships with plants, improving nutrient availability and overall crop productivity. Despite extensive research on PGPR isolation, their practical application in agricultural fields has faced challenges due to environmental stresses and limited survival during storage. To address these limitations, the present study aimed to isolate salt-tolerant bacterial strains and formulate them with organic carriers to enhance their stability and effectiveness under saline conditions. The isolated bacterial strains exhibited high salt tolerance, surviving NaCl concentrations of up to 850 millimolar. These strains demonstrated basic key plant growth-promoting traits, including phosphate solubilization, auxin production, and nitrogen fixation. The application of carrier-based formulations with both strains, Bacillus wiedmannii (RR2) and Bacillus paramobilis (RR3), improved physiological and biochemical parameters in wheat plants subjected to salinity stress. The treated plants, when subjected to salinity stress, showed notable increases in chlorophyll a (73.3% by Peat + RR3), chlorophyll b (41.1% by Compost + RR3), carotenoids (51.1% by Peat + RR3), relative water content (77.7% by Compost + RR2), proline (75.8% by compost + RR3), and total sugar content (12.4% by peat + RR2), as compared to the stressed control. Plant yield parameters such as stem length (35.1% by Peat + RR3), spike length (22.5% by Peat + RR2), number of spikes (67.6% by Peat + RR3), and grain weight (39.8% by Peat + RR3) were also enhanced and compared to the stressed control. These results demonstrate the potential of the selected salt-tolerant PGPR strains (ST-strains) to mitigate salinity stress and improve wheat yield under natural field conditions. The study highlights the significance of carrier-based PGPR applications as an effective and sustainable approach for enhancing crop productivity in saline-affected soils. Full article

Sweet cherry (Prunus avium L.), as a high-economic-value fruit with both nutritional and health functions, faces severely constrained plant growth due to underdeveloped root systems and suboptimal orchard site conditions. Plant growth-promoting rhizobacteria (PGPR) demonstrate application potential in regulating plant development and improving soil structure through the release of volatile organic compounds (VOCs). This study systematically evaluated the effects of VOCs from three PGPR strains—Pantoea ananatis D1-28, Burkholderia sp. D4-24, and Burkholderia territorii D4-36—on cherry root development and rhizosphere microbial communities. The results indicate that when D1-28 and D4-24 strains were at 103 cfu·mL−1 and D4-36 was at 105 CFU·mL−1, their VOCs exhibited optimal growth-promoting effects. Compared with the control group, significant improvements were observed in cherry seedling parameters, including plant height, total biomass, root length, root surface area, and root volume. The VOCs from these strains synergistically promoted plant growth by regulating auxin synthesis pathways in cherry roots while enhancing the relative abundance of beneficial rhizosphere microorganisms. This study establishes the strain-concentration–effect relationship, providing a theoretical foundation to optimize soil microbial environments and promote cherry root development using PGPR. Substrate cultivation is a widely used method in greenhouses to address the deterioration of the soil environment caused by excessive fertilization. However, the effects and relationships of fertilization treatments on stoichiometric characteristics, rhizosphere soil microorganisms, and metabolites are still unclear. To determine the optimal amount and frequency, two fertilization intervals (every 5 days and every 10 days) and four total fertilization levels (378.5, 529.9, 605.6, and 757.0 kg·ha−1) were considered, along with a control (CK). Among the treatments, T6 (every 10 days with a total fertilization amount of 605.6 kg·ha−1) resulted in the best pepper plant growth, highest photosynthetic capacity, and maximum yield. Fertilization significantly changed the species composition and community structure of rhizosphere microorganisms. It also affected the composition of rhizosphere metabolites, with differential metabolites significantly enriched in alanine, aspartate, and glutamate metabolism, as well as butanoate metabolism. This study provides insights into high-quality and high-yield cultivation of peppers, as well as the rhizosphere microorganisms and metabolites that play an important role in production. Full article

Plant-growth-promoting fungi (PGPF) play a central role in promoting sustainable agriculture by improving plant growth and resilience. The aim of this literature review is to survey the impacts of Trichoderma spp. and Penicillium spp. on various agricultural and horticultural plants. The information provided in this manuscript was obtained from randomized control experiments, review articles, and analytical studies and observations gathered from numerous literature sources such as Scopus, Google Scholar, PubMed, and Science Direct. The keywords used were the common and Latin names of various agricultural and horticultural species, fungal endophytes, plant-growth-promoting fungi, Trichoderma, Penicillium, microbial biostimulants, and biotic and abiotic stresses. Endophytic fungi refer to fungi that live in plant tissues throughout part of or the entire life cycle by starting a mutually beneficial symbiotic relationship with its host without any negative effects. They are also capable of producing compounds and a variety of bioactive components such as terpenoids, steroids, flavonoids, alkaloids, and phenolic components. Penicillium is extensively known for its production of secondary metabolites, its impact as a bioinoculant to help with crop productivity, and its effectiveness in sustainable crop production. The plant-growth-promotion effects of Trichoderma spp. are related to better absorption of mineral nutrients, enhanced morphological growth, better reproductive potential and yield, and better induction of disease resistance. Both Penicillium spp. and Trichoderma spp. are effective, affordable, safe, and eco-friendly biocontrol agents for various plant species, and they can be considered economically important microorganisms for both agricultural and horticultural sciences. The present review article aims to present the most up-to-date results and findings regarding the practical applications of two important types of PGPF, namely Penicillium spp., and Trichoderma spp., in agricultural and horticultural species, considering the mechanisms of actions of these species of fungi. The carbon metabolism activity of rhizosphere soil microbial communities is an essential indicator for assessing soil ecosystem health, as it directly affects soil nutrient cycling and the stability of organic matter. However, there is a limited understanding of the carbon metabolism characteristics of rhizosphere soil microorganisms in alfalfa (Medicago sativa L.) of different ages and their relationships with soil physicochemical properties. This study used Biolog EcoPlates to evaluate the carbon metabolism activity, functional diversity, and carbon-source utilization preferences of rhizosphere soil microbial communities in 5-, 7-, and 9-year-old alfalfa grasslands on the semi-arid Loess Plateau of western China. We analyzed the relationships between soil physicochemical properties and microbial carbon metabolism characteristics, considering their potential covariation. The results showed that, with the extension of alfalfa planting years, the rhizosphere soil water content decreased significantly, pH decreased slightly, but soil organic carbon, total nitrogen, and total phosphorus contents increased significantly. The rhizosphere soil microbial community of 9-year-old alfalfa exhibited the highest carbon metabolism activity, Shannon diversity index, and carbon-source utilization. Rhizosphere soil microorganisms from different-aged alfalfa showed significantly different preferences for carbon-source utilization, with microorganisms from 9-year-old alfalfa preferentially utilizing carbon sources such as N-acetyl-D-glucosamine, D-mannitol, and D-cellobiose. Redundancy analysis revealed that soil water content was among the most important factors influencing the carbon metabolism activity of rhizosphere soil microbial communities while acknowledging that the relative contributions of soil water content, organic carbon, and nitrogen require careful interpretation, owing to their potential collinearity. This study demonstrates that, under rain-fed conditions in the semi-arid Loess Plateau, the continuous cultivation of alfalfa for nine years led to a significant decrease in soil water content but enhanced the rhizosphere soil nutrient status and microbial carbon metabolism activity, with no apparent signs of microbial functional degradation, although soil water depletion was observed. These findings highlight the complex interactions among multiple soil factors in influencing microbial carbon metabolism, providing valuable microbiological insights for understanding the sustainability of alfalfa grasslands and a theoretical basis for the scientific management of alfalfa grasslands in the semi-arid Loess Plateau region. Future research should consider longer planting periods to determine the critical age of alfalfa grassland degradation under semi-arid conditions and its associated microbial mechanisms. Full article

Crop diseases negatively affect the quality and quantity of agricultural products, with significant economic and social consequences. These problems become emergencies in a world where the safe production of food for human health is becoming increasingly pressing. Microorganisms, including phytopathogenic fungi, are the main organisms responsible for these diseases, which cause devastating damage. Environmental pollution generated by human activities causes further significant reductions in agricultural production, as well as the expansion of metropolitan areas, and climate change. Phytotoxins produced by pathogenic fungi play a fundamental role in the induction of diseases by directly interfering with the physiological processes of agricultural plants. They are secondary metabolites that can belong to all the different classes of natural compounds, and their structures and biological activities have been extensively studied. These substances have often been shown to possess other interesting biological activities for potential applications both in agriculture and in other fields, such as biotechnology and medicine. This review focuses on phytotoxic α-pyrones produced by plant pathogenic fungi, describing in detail all their chemical and biological properties and, in some cases, the results of studies on their structure-activity relationship and on the potential practical applications in various sectors. Despite chemical exchange often serving as the first step in plant–microbe interactions, the specialized chemical metabolites produced by grass–Epichloë endophyte symbiosis as mediators of host growth, nutrient acquisition, and modulators of the rhizosphere community under low-nitrogen conditions are areas lacking in knowledge. In this study, we investigated the plant growth-promoting effects of the Epichloë endophyte strain and identified the growth of the Epichloë strain under different types of nitrogen source treatments. In addition to the in vitro test, we evaluated growth performance for Epichloë endophyte–infected plants (E+) and Epichloë endophyte–free plants (E−) in a pot trial under 0.01 mol/L urea treatment. Seedlings from E+ and E− groups were collected to analyze the plant bacterial microbiome and root metabolites. The E. gansuensis endophyte strain was found not to produce indoleacetic acid (IAA), pectinase, or contain ferritin. The nitrogenase gene, essential for nitrogen fixation, was also absent. These results suggest that E. gansuensis endophyte strains themselves do not contain attributes to promote plant growth. Concerning N fertilization, it was observed an increase in the colony diameter of E. gansuensis strain was observed only in the NO3-N (NN) treatment, while inhibition was observed in the urea-N (UN) treatment. E. gansuensis endophyte symbiosis significantly increased tiller number and plant dry weight. Overall, our results suggest that the E+ plants had more root forks and greater average root diameter compared to E− plants under the UN treatment. In a pot experiment using UN, data from 16S rRNA amplicon sequencing revealed that E. gansuensis endophyte infection significantly altered the bacterial community composition in shoot and root, and significantly increased Shannon (p < 0.001) and Chao 1 (p < 0.01) indexes. The relative abundance of Acidobacteriota, Actinomycetota, Cyanobacteriota, Fibrobacterota, Myxococcota, and Patescibacteria in the shoot, and Cyanobacteriota, Pseudomonadota, and Verrucomicrobiota in the root were significantly increased by E. gansuensis endophyte infection. Similarly, E. gansuensis endophyte symbiosis shifted the metabolite composition of the host plants, with the E+ plants showing a higher number of metabolites than the E− plants. In addition, co-metabolism network analysis revealed that the positive relevance between exudates and microorganisms in the root of the E+ plants is higher than that of the E− plants. These findings provide valuable insights into the knowledge of the effects of the symbiotic relationship between host plants and Epichloë endophyte on interspecific interactions of plant microbiome, beneficial for harnessing endophytic symbiosis, promoting plant growth. The rhizosphere serves as a critical interface for plant–soil–microorganism interactions. Rhizosphere soil refers to the soil directly adhering to root surfaces, while non-rhizosphere soil denotes the surrounding soil not in direct contact with roots. This study investigated the characteristics of soil microbial community structure, diversity, and enzyme activity dynamics in both rhizosphere and non-rhizosphere soils of Salix cupularis (shrub) across different restoration periods (4, 8, 16, and 24 years) in alpine sandy lands on the eastern Qinghai–Tibet Plateau, with unrestored sandy land as control (CK), while analyzing relationships between soil properties and microbial characteristics. Results demonstrated that with increasing restoration duration, activities of sucrase, urease, alkaline phosphatase, and catalase in Salix cupularis rhizosphere showed increasing trends across periods, with rhizosphere enzyme activities consistently exceeding non-rhizosphere levels. Bacterial Chao1 and Shannon indices followed similar patterns to enzyme activities, revealing statistically significant differences between rhizosphere and non-rhizosphere soils after 8 and 24 years of restoration, respectively. Dominant bacterial phyla ranked by relative abundance were Actinobacteria > Proteobacteria > Acidobacteria > Chloroflexi > Gemmatimonadetes. The relative abundance of Actinobacteria exhibited highly significant positive correlations with carbon, nitrogen, phosphorus, and enzyme activity indicators, indicating that Salix cupularis restoration promoted improvements in soil physicochemical properties and nutrient accumulation, thereby enhancing bacterial community diversity and increasing Actinobacteria abundance. These findings provide fundamental data for restoration ecology and microbial ecology in alpine ecosystems, offering a scientific basis for optimizing ecological restoration processes and improving recovery efficiency in alpine sandy ecosystems. Disease-suppressive soils confer fitness advantages to plants after a disease outbreak due to the subsequent assembly of protective microbiota in natural environments. However, the role of ecological effects on the assemblage of a protective soil microbiome is largely elusive. In this study, we investigated the composition of parasitic microbes and their relationships with soybean cyst nematodes in suppressive soil. The results showed that parasitic microbial assembly along soybean cyst nematodes was shaped predominantly by the density of soybean cyst nematodes. We also found soybean continuous cropping increased the number of parasitic microbes of soybean cyst nematodes with the order of Ss > Sr > Sc, while it decreased the population of soybean cyst nematodes, resulting in a natural decline in the number of soybean cyst nematodes. These findings indicate that the population of soybean cyst nematodes accumulated parasitic microorganisms against this soil-borne disease under soybean long-term continuous cropping. Moreover, the metabolic activity of cyst parasitic microbes was increased by two years of continuous cropping (Sc) of soybean, and total carbon and total nitrogen of soil were the main impact factors in this short-term continuous cropping for metabolic patterns of the cyst parasitic microbes. In summary, the results highlight that the interaction of plants and disease shape the soil microbiome, recruit a group of disease resistance-inducing microbes, and modulate their beneficial traits to protect the plant. The relationships between mycotoxins content in food commodities or feedstuffs and the foodborne diseases is well known. So far, the available data mainly include chemical methods of mycotoxins decontamination for agricultural commodities or raw materials, including mycotoxin binders. Therefore, the possible use of some natural and cost-effective supplements such as herbs, fungi, microorganisms, or plants with powerful and safe protection against mycotoxin-induced health ailments is the main subject of this review paper. Various antagonistic microorganisms or yeast with fungicidal properties, as well as some herbs or plants that suppress fungal development and the subsequent production of target mycotoxins and/or have protective effect against mycotoxins, are deeply studied in the literature, and practical suggestions are given in this regard. The protection by degradation, biotransformation, or binding of mycotoxins by using natural additives such as herbs or plants to feedstuffs or foods has also been thoroughly investigated and analyzed as a possible approach for ameliorating the target adverse effects of mycotoxins. Possible beneficial dietary changes have also been studied to potentially alleviate mycotoxin toxicity. Practical advice are provided for possible application of the same natural supplements in real-life practice for combating mycotoxin-induced health ailments. Natural feed supplements and bioactive compounds appeared to be safe emerging approaches to preventing health ailments caused by mycotoxins. However, the available data mainly address some in vitro studies, and more in vivo experiments are necessary for introducing such approaches in the real-life practice or industry. Generally, target herbal supplements, antioxidants, or polyenzyme complements could be used as powerful protectors in addition to natural mycotoxin binders. Bioactive agents and enzymatic degradation are reported to be very successful in regard to PAT and OTA, whereas antagonistic microorganisms/fungi/yeasts have a successful application against AFs and PAT-producing fungi. Effect of Biological Denitrification Inhibitor on N2O Emissions from Paddy Soil and Microbial Mechanisms

The denitrification process is the main process of the soil nitrogen (N) cycle in paddy fields, which leads to the production of large amounts of nitrous oxide (N2O) and increases N loss in paddy soil. Plant-derived bio denitrification inhibitor procyanidins are thought to inhibit soil denitrification, thereby reducing N2O emissions and soil N loss. However, the denitrification inhibition effect of procyanidins in paddy soils with high organic matter content remains unclear, and their high price is not conducive to practical application. Therefore, this study conducted a 21-day incubation experiment using low-cost proanthocyanidins (containing procyanidins) and paddy soil with high organic matter content in Northeast China to explore the effects of proanthocyanidins on N2O emissions and related microorganisms in paddy soil. The results of the incubation experiment showed that the application of proanthocyanidins in paddy soil in Northeast China could promote the production of N2O in the first three days but inhibited the production of N2O thereafter. Throughout the incubation period, proanthocyanidins inhibited the enzyme nitrate reductase (NaR) activity and the abundance of nirS and nirk denitrifying bacteria, with a significant dose-response relationship. Although the application of proanthocyanidins also reduced the soil nitrate nitrogen (NO3-N) content, the soil NO3-N content increased significantly with increasing incubation time. In addition, the application of proanthocyanidins increased soil microbial respiration, ammonia-oxidizing archaea (AOA) amoA gene abundance, and soil ammonium nitrogen (NH4+-N) content. Therefore, the application of proanthocyanidins to paddy soil in Northeast China can effectively regulate denitrification. However, in future studies, it is necessary to explore the impact of proanthocyanidins on the nitrification process and use them in combination with urease inhibitors and/or nitrification inhibitors to better regulate soil N transformation and reduce N2O emissions in paddy soil.
