Nitrogen-Fixing Bacterium GXGL-4A Promotes the Growth of Cucumber Plant Under Nitrogen Stress by Altering the Rhizosphere Microbial Structure

The rhizosphere microbiome plays an important role in carbon- and nitrogen-cycling in soil and in the stress response of plants. It also affects the function of the ammonium transporter (AmtB) that senses nitrogen levels inside and outside the cells of the associative nitrogen-fixing bacterium GXGL-4A. However, the potential mechanism of the interaction between the AmtB deletion mutant of GXGL-4A (∆amtB) and microorganisms in the rhizosphere of plants under low-nitrogen stress is still unclear. As revealed by transcriptome analyses, mutation of the amtB gene in GXGL-4A resulted in a significant up-regulation of many functional genes associated with nitrogen fixation and transportation at transcription level. The application of ∆amtB changed the nitrogen level in the rhizosphere of cucumber seedlings and reshaped the microbial community structure in the rhizosphere, enriching the relative abundance of Actinobacteriota and Gemmatimonadota. Based on bacterial functional prediction analyses, the metabolic capacities of rhizobacteria were improved after inoculation of cucumber seedlings with the original strain GXGL-4A or the ∆amtB mutant, resulting in the enhancement of amino acids, lipids, and carbohydrates in the cucumber rhizosphere, which promoted the growth of cucumber plants under a low-nitrogen stress condition. The results contribute to understanding the biological function of gene amtB, revealing the regulatory role of the strain GXGL-4A on cucumber rhizosphere nitrogen metabolism and laying a theoretical foundation for the development of efficient nitrogen-fixing bacterial agents for sustainable agricultural production. In chili cultivation, obstacles to continuous cropping significantly compromise crop yield and soil health, whereas crop rotation can enhance the microbial environment of the soil and reduce disease incidence. However, its effects on the diversity of rhizosphere soil microbial communities are not clear. In this study, we analyzed the composition and characteristics of rhizosphere soil microbial communities under chili continuous cropping (CC) and chili–cotton crop rotation (CR) using high-throughput sequencing technology. CR treatment reduced the alpha diversity indices (including Chao1, Observed_species, and Shannon index) of bacterial communities and had less of an effect on fungal community diversity. Principal component analysis (PCA) revealed distinct compositional differences in bacterial and fungal communities between the treatments. Compared with CC, CR treatment has altered the structure of the soil microbial community. In terms of bacterial communities, the relative abundance of Firmicutes increased from 12.89% to 17.97%, while the Proteobacteria increased by 6.8%. At the genus level, CR treatment significantly enriched beneficial genera such as RB41 (8.19%), Lactobacillus (4.56%), and Bacillus (1.50%) (p < 0.05). In contrast, the relative abundances of Alternaria and Fusarium in the fungal community decreased by 6.62% and 5.34%, respectively (p < 0.05). Venn diagrams and linear discriminant effect size analysis (LEfSe) further indicated that CR facilitated the enrichment of beneficial bacteria, such as Bacillus, whereas CC favored enrichment of pathogens, such as Firmicutes. Fusarium solani MG6 and F. oxysporum LG2 are the primary chili root-rot pathogens. Optimal growth occurs at 25 °C, pH 6: after 5 days, MG6 colonies reach 6.42 ± 0.04 cm, and LG2 5.33 ± 0.02 cm, peaking in sporulation (p < 0.05). In addition, there are significant differences in the utilization spectra of carbon and nitrogen sources between the two strains of fungi, suggesting their different ecological adaptability. Integrated analyses revealed that CR enhanced soil health and reduced the root rot incidence by optimizing the structure of soil microbial communities, increasing the proportion of beneficial bacteria, and suppressing pathogens, providing a scientific basis for microbial-based soil management strategies in chili cultivation. Soil salinity adversely affects crop growth and development, leading to reduced soil fertility and agricultural productivity. The indigenous salt-tolerant plant growth-promoting rhizobacteria (PGPR), as a sustainable microbial resource, do not only promote growth and alleviate salt stress, but also improve the soil microecology of crops. The strain H5 isolated from saline-alkali soil in Bachu of Xinjiang was studied through whole-genome analysis, functional annotation, and plant growth-promoting, salt-tolerant trait gene analysis. Phylogenetic tree analysis and 16S rDNA sequencing confirmed its classification within the genus Halomonas. Functional annotation revealed that the H5 genome harbored multiple functional gene clusters associated with plant growth promotion and salt tolerance, which were critically involved in key biological processes such as bacterial survival, nutrient acquisition, environmental adaptation, and plant growth promotion. The pot experiment under moderate salt stress demonstrated that seed inoculation with Halomonas sp. H5 not only significantly improved the agronomic traits of tomato seedlings, but also increased plant antioxidant enzyme activities under salt stress. Additionally, soil analysis revealed H5 treatment significantly decreased the total salt (9.33%) and electrical conductivity (8.09%), while significantly improving organic matter content (11.19%) and total nitrogen content (10.81%), respectively (p < 0.05). Inoculation of strain H5 induced taxonomic and functional shifts in the rhizosphere microbial community, increasing the relative abundance of microorganisms associated with plant growth-promoting and carbon and nitrogen cycles, and reduced the relative abundance of the genera Alternaria (15.14%) and Fusarium (9.76%), which are closely related to tomato diseases (p < 0.05). Overall, this strain exhibits significant potential in alleviating abiotic stress, enhancing growth, improving disease resistance, and optimizing soil microecological conditions in tomato plants. These results provide a valuable microbial resource for saline soil remediation and utilization. Full article

The role of rhizosphere bacteria in facilitating plant invasion is increasingly acknowledged, yet the influence of specific microbial functional traits remains insufficiently understood. This study addresses this gap by isolating two bacterial strains, Bacillus sp. ScRB44 and Pseudomonas sp. ScRB22, from the rhizosphere of the invasive weed Solidago canadensis. We assessed their nitrogen utilization capacity and indoleacetic acid (IAA) production capabilities to evaluate their ecological functions. Our three-stage experimental design encompassed strain promotion, nutrient stress, and competition phases. Bacillus sp. ScRB44 demonstrated robust IAA production and significantly improved the nitrogen utilization efficiency, significantly enhancing S. canadensis growth, especially under nutrient-poor conditions, and promoting a shift in biomass allocation toward the roots, thereby conferring a competitive advantage over native species. Conversely, Pseudomonas sp. ScRB22 exhibited limited functional activity and a negligible impact on plant performance. These findings underscore that the ecological impact of rhizosphere bacteria on invasive weeds is closely linked to their specific growth-promoting functions. By enhancing stress adaptation and optimizing resource allocation, certain microorganisms may facilitate the establishment of invasive weeds in adverse environments. This study highlights the significance of microbial functional traits in invasion ecology and suggests novel approaches for microbiome-based invasive weed management, with potential applications in agricultural soil health improvement and ecological restoration. Ecological restoration in the cold and high-altitude mining areas of the Qinghai–Tibet Plateau is faced with dual challenges of extreme environments and insufficient microbial adaptability. This study aimed to screen local microbial resources with both extreme environmental adaptability and plant-growth-promoting functions. Local fungi (DK; F18-3) and commercially available bacteria (B0) were used as materials to explore their regulatory mechanisms for plant growth, soil physicochemical factors, microbial communities, and metabolic profiles in the field. Compared to bacterial treatments, local fungi treatments exhibited stronger ecological restoration efficacy. In addition, the DK and F18-3 strains, respectively, increased shoot and root biomass by 23.43% and 195.58% and significantly enhanced soil nutrient content and enzyme activity. Microbiome analysis further implied that, compared with the CK, DK treatment could significantly improve the α-diversity of fungi in the rhizosphere soil (the Shannon index increased by 14.27%) and increased the amount of unique bacterial genera in the rhizosphere soil of plants, totaling fourteen genera. Meanwhile, this aggregated the most biomarkers and beneficial microorganisms and strengthened the interactions among beneficial microorganisms. After DK treatment, twenty of the positively accumulated differential metabolites (DMs) in the plant rhizosphere were highly positively associated with six plant traits such as shoot length and root length, as well as beneficial microorganisms (e.g., Apodus and Pseudogymnoascus), but two DMs were highly negatively related to plant pathogenic fungi (including Cistella and Alternaria). Specifically, DK mainly inhibited the growth of pathogenic fungi through regulating the accumulation of D-(+)-Malic acid and Gamma-Aminobutyric acid (Cistella and Alternaria decreased by 84.20% and 58.53%, respectively). In contrast, the F18-3 strain mainly exerted its antibacterial effect by enriching Acidovorax genus microorganisms. This study verified the core role of local fungi in the restoration of mining areas in the Qinghai–Tibet Plateau and provided a new direction for the development of microbial agents for ecological restoration in the Qinghai–Tibet Plateau. Plant microbiomes are vital for the growth and health of their host. Tree-associated microbiomes are shaped by multiple factors, of which the host is one of the key determinants. Whether different host genotypes affect the structure and diversity of the tissue-associated microbiome and how specific taxa enriched in different tree tissues are not yet well illustrated. Chinese fir (Cunninghamia lanceolata) is an important tree species for both economy and ecosystem in the subtropical regions of Asia. In this study, we investigated the tissue-specific fungal community structure and diversity of nine different Chinese fir genotypes (39 years) grown in the same field. With non-metric multidimensional scaling (NMDS) analysis, we revealed the divergence of the fungal community from rhizosphere soil (RS), fine roots (FRs), and thick roots (TRs). Through analysis with α-diversity metrics (Chao1, Shannon, Pielou, ACE, Good‘s coverage, PD-tree, Simpson, Sob), we confirmed the significant difference of the fungal community in RS, FR, and TR samples. Yet, the overall fungal community difference was not observed among nine genotypes for the same tissues (RS, FR, TR). The most abundant fungal genera were Russula in RS, Scytinostroma in FR, and Subulicystidium in TR. Functional prediction with FUNGuild analysis suggested that ectomycorrhizal fungi were commonly enriched in rhizosphere soil, while saprotroph–parasite and potentially pathogenic fungi were more abundant in root samples. Specifically, genotype N104 holds less ectomycorrhizal and pathogenic fungi in all tissues (RS, FR, TR) compared to other genotypes. Additionally, significant correlations of several endophytic fungal taxa (Scytinostroma, Neonothopanus, Lachnum) with the growth traits (tree height, diameter, stand volume) were observed. This addresses that the interaction between tree roots and the fungal community is a reflection of tree growth, supporting the “trade-off” hypothesis between growth and defense in forest trees. In summary, we revealed tissue-specific, as well as host genotype-specific and genotype-common characters of the structure and functions of their fungal communities. Full article

This study investigates how root color in soybeans affects isoflavone composition, rhizosphere bacterial diversity, total phenolics, total flavonoids, and antioxidant activity under a hydroponic cultivation system. Notably, soybean-brown roots (SBRs) accumulated significantly higher contents of isoflavones, exhibiting approximately a 14.9-fold increase in total glycosides (141.75 to 2121.59 µg/g), 7.3-fold increase in total malonyl-β-glycosides (127.52 to 930.45 µg/g), 2.8-fold increase in total aglycones (1825.90 to 5145.21 µg/g), and 3.9-fold increase in total isoflavones (2095.16 to 8197.26 µg/g) than soybean-white roots (SWRs). Isolated rhizosphere bacteria profiling revealed γ-Proteobacteria as the predominant class in both root types, constituting 77.6% and 73.9% of the bacterial community in SWRs and SBRs, respectively. However, SBRs supported a more diverse bacterial ecosystem, harboring thirteen genera compared to only eight genera in SWRs. Enhanced total phenolics, total flavonoids, and radical scavenging activity were also associated with the SBRs. These findings shed light on the dynamic interplay between root traits, bacterial interactions, and secondary metabolite biosynthesis in hydroponically grown soybeans. This work not only advances our understanding of plant root–microbiome–metabolite relationships but also offers a novel approach to exploring the potential of enhancing secondary metabolites in soybean plants through precision cultivation. Soilless cultivation technology is a key means of overcoming traditional agricultural resource limits, providing an important path to efficient and sustainable modern agriculture by precisely regulating crop rhizospheric environments. This paper systematically reviews the technical system of soilless cultivation, nutrient solution management strategies, the interaction mechanism of rhizosphere microorganisms, and future development directions, aiming to reveal its technical advantages and innovation potential. This review shows that solid and non-solid substrate cultivation improves resource utilization efficiency and yield, but substrate sustainability and technical cost need urgent attention. The dynamic regulation of nutrient solution and intelligent management can significantly enhance nutrient absorption efficiency. Rhizosphere microorganisms directly regulate crop health through nitrogen fixation, phosphorus solubilization, and pathogen antagonism. However, the community structure and functional stability of rhizosphere microorganisms in organic systems are prone to imbalance, requiring targeted optimization via synthetic biology methods. Future research should focus on the development of environmentally friendly substrates, the construction of intelligent environmental control systems, and microbiome engineering to promote the expansion of soilless cultivation towards low-carbon, precise, and spatial directions. This paper systematically references the theoretical improvements and practical innovations in soilless cultivation technology, facilitating its large-scale application in food security, ecological protection, and resource recycling. Protists represent a major component of eukaryotic diversity within the soil microbiome, playing critical roles in mediating carbon and nitrogen cycling and influencing nutrient availability and soil health. Their diversity is shaped by multiple factors, including temperature, pH, organic matter content, and land use. In this study, we investigated the protist diversity in rhizosphere soils from both wild and cultivated date palm varieties. Our results identified nitrate, nitrite, calcium, and carbon content as key soil factors significantly correlated with protist diversity. Only 9.2% (42) of operational taxonomic units (OTUs) were shared across all soil samples, suggesting that these taxa possess traits enabling adaptation to extreme environmental conditions. The dominant protist families belonged to Rhizaria, Alveolata, Amoebozoa, and Archaeplastida, primarily comprising bacterial consumers, alongside taxa from Stramenopiles, Opisthokonta, Hacrobia, and Excavata. At the class level, Filosa-Sarcomonadea, Colpodea, Variosea, Tubulinea, and Chlorophyceae were the most abundant. Filosa-Sarcomonadea and Colpodea were positively correlated with bacterial and fungal genera, suggesting their role as consumers, while Variosea showed a negative correlation with bacteria, reflecting predator-prey dynamics. Notably, the protist community composition in wild date palm rhizosphere soils was distinct from that in cultivated soils, with Opisthokonta being particularly abundant, likely reflecting adaptation to drought conditions. Overall, this study highlights the significant differences in protist diversity and community structure between wild and cultivated date palm ecosystems. Full article

The long-term monocropping of red kidney beans in agricultural fields can lead to the occurrence of soil-borne diseases. Alterations in the composition of the soil microbial community are a primary cause of soil-borne diseases and a key factor in continuous cropping obstacles. Research exploring how different cultivation modes can modify the diversity and composition of the rhizosphere microbial community in red kidney beans, and thus mitigate the effects of continuous cropping obstacles, is ongoing. This study employed three cultivation modes: the continuous monocropping of red kidney beans, continuous monocropping of soybeans, and red kidney bean–soybean intercropping. To elucidate the composition and diversity of rhizosphere microbial communities, we conducted amplicon sequencing targeting the V3-V4 hypervariable regions of the bacterial 16S rRNA gene and the ITS1 region of fungal ribosomal DNA across distinct growth stages. The obtained sequencing data provide a robust basis for estimating soil microbial diversity. We observed that, under the intercropping mode, the composition of both bacteria and fungi more closely resembled that of soybean monocropping. The monocropping of red kidney beans increased the richness of rhizosphere bacteria and fungi and promoted the accumulation of pathogenic microorganisms. In contrast, intercropping cultivation and soybean monocropping favored the accumulation of beneficial bacteria such as Bacillus and Streptomyce, reduced pathogenic fungi including Alternaria and Mortierell, and exhibited less microbial variation across different growth stages. Compared to the monocropping of red kidney beans, these systems demonstrated more stable microbial structure and composition. The findings of this study will inform sustainable agricultural practices and soil management strategies. Full article

Peach fruit flesh spongy tissue disorder causes dry, porous, and brown areas in the flesh, severely compromising fruit quality and market value. While soil properties and calcium nutrition have been linked to the disorder, the role of rhizosphere microbial communities in disorder resistance remains unclear. This study investigated both the physicochemical properties and the root-associated microbiomes of disordered (CK) and healthy (TT) peach orchards to explore microbial mechanisms underlying disorder suppression. TT soils exhibited higher pH, greater organic matter, increased exchangeable calcium, and more balanced trace elements compared to CK. Microbial analysis revealed significantly higher diversity and enrichment of beneficial taxa in TT associated with plant growth and disorder resistance. Functional gene prediction showed TT was enriched in siderophore production, auxin biosynthesis, phosphate solubilization, and acetoin–butanediol synthesis pathways. Co-occurrence network analysis demonstrated that TT harbored a more complex and cooperative microbial community structure, with 274 nodes and 6013 links. Metagenomic binning recovered high-quality MAGs encoding diverse resistance and growth-promoting traits, emphasizing the ecological roles of Gemmatimonadaceae, Reyranella, Nitrospira, Bacillus megaterium, and Bryobacteraceae. These findings highlight the combined importance of soil chemistry and microbiome structure in disorder suppression and provide a foundation for microbiome-informed soil management to enhance fruit quality and promote sustainable orchard practices. Chaetomium globosum is a widely distributed fungal species recognized for its ability to produce a range of secondary metabolites. This fungus plays a significant ecological role by degrading organic matter and contributing to nutrient cycling in diverse ecosystems. In recent years, C. globosum has attracted considerable scientific interest due to its potential as a biocontrol agent [BCA] against a wide array of diseases in numerous plant species. While the precise mechanisms of C. globosum as a BCA remain poorly understood, interference competition through antibiosis is one of the key mechanisms. Moreover, C. globosum can enhance plant health by promoting nutrient availability, manipulating the rhizosphere microbiome, and inducing plant defense responses. The formulation of C. globosum for agricultural applications has been reported, which can significantly improve stability and efficacy under field conditions. However, despite significant advancements in omics and molecular biology technologies, the biology of C. globosum is understudied. Enhanced research into the genetics and functional genomics of C. globosum could pave the way for its applications in sustainable agriculture. This review summarizes the role of C. globosum as a BCA, focusing on its underlying mechanisms such as genomics and transcriptomics, and the effects of C. globosum application on soil health and the rhizosphere microbiome. Plant growth-promoting rhizobacteria (PGPR) have significant potential for enhancing soil quality and plant growth; however, their agricultural application is limited by challenges such as immobilization and desiccation vulnerability. Background: This study addressed PGPR solid formulation by applying JetCutter-assisted immobilization technology to PGPR strains isolated from the rhizosphere of hazelnut (Corylus avellana). Methods: Four immobilized PGPR strains were evaluated under controlled greenhouse conditions: Serratia proteamaculans, Pseudomonas mohnii, Pseudomonas baetica, and Bacillus safensis. Their effects on root development, gas exchange parameters, dissolved organic carbon (DOC), and soil enzymatic activities (phosphatase, urease, protease, and β-glucosidase) were assessed. Principal component analysis (PCA) was used to identify the top-performing strain. Results: Treatment with encapsulated bacteria resulted in a 27% increase in DOC compared to controls (p < 0.05), while phosphatase and urease activities increased by 35% and 28%, respectively. Root length and volume improved by 18% and 22%, respectively, with PCA identifying P. baetica as the most effective strain. Conclusions: Immobilized Gram-negative PGPR strains enhanced root development and soil biochemical activity in hazelnuts, whereas B. safensis enhanced photosynthesis but had minimal impact on soil properties. These results highlight functional differences and support the use of PGPR immobilization to promote early plant establishment. Full article

Soil salinization has become a major obstacle to global agricultural sustainability. While microbial inoculants show promise for remediation, the functional coordination between Trichoderma and PGPR in saline alkali rhizospheres requires systematic investigation. Pot studies demonstrated that while individual inoculations of Trichoderma longibrachiatum (M) or Bacillus aryabhattai (A2) moderately improved rice growth and soil properties, their co-inoculation (A2 + M) synergistically enhanced stress tolerance and nutrient availability—increasing available nitrogen (AN +28.02%), phosphorus (AP +11.55%), and potassium (AK +8.26%) more than either strain alone, while more effectively mitigating salinity (EC −5.54%) and alkalinity (pH −0.13 units). High-throughput sequencing further revealed that the A2 + M treatment reshaped the rhizosphere microbiome, uniquely enriching beneficial taxa (e.g., Actinomycetota [+9.68%], Ascomycota [+50.58%], Chytridiomycota [+152.43%]), and plant-growth-promoting genera (e.g., Sphingomonas, Trichoderma), while drastically reducing saline-alkali-adapted Basidiomycota (−87.96%). Further analysis identified soil organic matter (SOM), AN, and AP as key drivers for the enrichment of Chytridiomycota and Actinomycetota, whereas pH and EC showed positive correlations with Mortierellomycota, Aphelidiomycota, unclassified_k__Fungi, and Basidiomycota. Collectively, the co-inoculation of Trichoderma and PGPR strains enhanced soil microbiome structure and mitigated saline alkali stress in rice seedlings. These findings demonstrate the potential of microbial consortia as an effective bio-strategy for saline alkali soil amelioration. Full article

Plant-associated microbiomes play a critical role in plant health, nutrition, growth, and adaptation. This study aimed to investigate the formation pathways of the endospheric microbiome in lettuce (Lactuca sativa) through vertical (seed) and horizontal (substrate) transmission in hydroponic and soil environments. The bacterial microbiomes from the seeds, roots, leaves, and substrates were analyzed via 16S rRNA gene sequencing. The seed microbiome contained 236 OTUs dominated by Verrucomicrobia (31%) and Firmicutes (29%). Rhizospheric soil contained 1594 OTUs, while the hydroponic solution had 448 OTUs. The root endosphere from soil-grown lettuce contained 295 OTUs, compared with 177 in hydroponic conditions, and the leaf microbiome contained 43 OTUs in soil and 115 OTUs in hydroponics. In total, 30–51% of the leaf and root microbiomes originated from the seed microbiota, while 53–65% of the root microbiome originated from the substrate. Microbiome overlap was observed between the rhizospheric soil and the root microbiome. This study provides new insights into the microbiome of lettuce seeds and the pathways of formation of the endospheric microbiome in adult plants. These findings lay the groundwork for future research aimed at better understanding microbiome dynamics in leafy crops and plant protection. Full article
