The sugarcane industry plays a crucial economic role worldwide, with sucrose and ethanol as its main products. However, its processing generates large volumes of by-products—such as bagasse, molasses, vinasse, and straw—that contain valuable components for biotechnological valorization. This review integrates approximately 100 original research articles published in JCR-indexed journals between 2015 and 2025, of which over 50% focus specifically on sugarcane-derived agroindustrial residues. The biotechnological approaches discussed include submerged fermentation, solid-state fermentation, enzymatic biocatalysis, and anaerobic digestion, highlighting their potential for the production of biofuels, enzymes, and high-value bioproducts. In addition to identifying current advances, this review addresses key technical challenges such as (i) the need for efficient pretreatment to release fermentable sugars from lignocellulosic biomass; (ii) the compositional variability of by-products like vinasse and molasses; (iii) the generation of metabolic inhibitors—such as furfural and hydroxymethylfurfural—during thermochemical processes; and (iv) the high costs related to inputs like hydrolytic enzymes. Special attention is given to detoxification strategies for inhibitory compounds and to the integration of multifunctional processes to improve overall system efficiency. The final section outlines emerging trends (2024–2025) such as the use of CRISPR-engineered microbial consortia, advanced pretreatments, and immobilization systems to enhance the productivity and sustainability of bioprocesses. In conclusion, the valorization of sugarcane by-products through biotechnology not only contributes to waste reduction but also supports circular economy principles and the development of sustainable production models. Bacterial nanocellulose (BNC) is a highly pure biopolymer with promising applications in the biomedical, food, and textile industries. However, the high production costs and low yields obtained in static conditions limit its scalability and industrial applications. This study addresses the sustainable production of BNC using a rotary disk bioreactor (RDB) and explores the use of grape pomace extract as an alternative carbon source for BNC production. Parameters such as the BNC production and biomass yield were evaluated using Komagataeibacter xylinus ATCC 53524 under different operational conditions (disk surface, rotation speed, and number of disks). The results showed that cellulose production increased using silicone-coated disks at 7–9 rpm (up to 2.72 g L−1), while higher yields (5.23 g L−1) were achieved when using grape pomace extract as the culture medium in comparison with conventional HS medium. FTIR and TGA characterizations confirmed that BNC obtained with grape pomace extract presents the same thermal and chemical characteristics than BNC produced with HS medium. This work provides insight into the feasibility of upscaling BNC production using a bioprocessing strategy, combining production in the RDB system and the use of an agro-industrial waste as a sustainable and cost-effective alternative. The environmental burden of conventional plastics has sparked interest in sustainable alternatives such as polyhydroxyalkanoates (PHAs). However, despite ample research in bioprocess development and the use of inexpensive waste streams, production costs remain a barrier to widespread commercialization. Complementary to this, genetic engineering offers another avenue for improved productivity. Cupriavidus necator stands out as a model host for PHA production due to its substrate flexibility, high intracellular polymer accumulation, and tractability to genetic modification. This review delves into metabolic engineering strategies that have been developed to enhance the production of poly(3-hydroxybutyrate) (PHB) and related copolymers in C. necator. Strategies include the optimization of central carbon flux, redox and cofactor balancing, adaptation to oxygen-limiting conditions, and fine-tuning of granule-associated protein expression and the regulatory network. This is followed by outlining engineered pathways improving the synthesis of PHB copolymers, PHBV, PHBHHx, and other emerging variants, emphasizing genetic modifications enabling biosynthesis based on unrelated single-carbon sources. Among these, enzyme engineering strategies and the establishment of novel artificial pathways are widely discussed. In particular, this review offers a comprehensive overview of promising engineering strategies, serving as a resource for future strain development and positioning C. necator as a valuable microbial chassis for biopolymer production at an industrial scale. This study aimed to evaluate the production of xylose reductase (XR), an enzyme responsible for converting xylose into xylitol, by Candida tropicalis ATCC 750 using hemicellulosic hydrolysate from cashew apple bagasse (CABHM) as a low-cost carbon source. The effects of temperature, aeration, and fluid dynamics on XR biosynthesis were also investigated. The highest XR production (1.53 U mL−1) was achieved at 30 °C, with 8.3 g·L−1 of xylitol produced by the yeast under microaerobic conditions, demonstrating that aeration and fluid dynamics are important factors in this process. Cellular metabolism and enzyme production decreased at temperatures above 35 °C. The maximum enzymatic activity was observed at pH 7.0 and 50 °C. XR is a heterodimeric protein with a molecular mass of approximately 30 kDa. These results indicate that CABHM is a promising substrate for XR production by C. tropicalis, contributing to the development of enzymatic bioprocesses for xylitol production from lignocellulosic biomass. This study also demonstrates the potential of agro-industrial residues as sustainable feedstocks in biorefineries, aligning with the principles of a circular bioeconomy. Full article

The food industry consumes large amounts of water across various processes, and generates wastewater characterized by parameters like biochemical oxygen demand, chemical oxygen demand, pH, suspended solids, and nutrients. To meet environmental standards and enable reuse or valorization, treatment methods such as physicochemical, biological, and membrane-based processes are applied. This review focuses on the valorization of food industry wastewater in the biotechnological production of high-value products, with an emphasis on starch-rich wastewater, wineries and confectionery industry wastewater, and with a focus on new technologies for reduces environmental burden but also supports circular economy principles. Starch-rich wastewaters, particularly those generated by the potato processing industry, offer considerable potential for biotechnological valorization due to their high content of soluble starch, proteins, organic acids, minerals, and lipids. These effluents can be efficiently converted by various fungi (e.g., Aspergillus, Trichoderma) and yeasts (e.g., Rhodotorula, Candida) into value-added products such as lipids for biodiesel, organic acids, microbial proteins, carotenoids, and biofungicides. Similarly, winery wastewaters, characterized by elevated concentrations of sugars and polyphenols, have been successfully utilized as medium for microbial cultivation and product synthesis. Microorganisms belonging to the genera Aspergillus, Trichoderma, Chlorella, Klebsiella, and Xanthomonas have demonstrated the ability to transform these effluents into biofuels, microbial biomass, biopolymers, and proteins, contributing to sustainable bioprocess development. Additionally, wastewater from the confectionery industry, rich in sugars, proteins, and lipids, serves as a favorable fermentation medium for the production of xanthan gum, bioethanol, biopesticides, and bioplastics (e.g., PHA and PHB). Microorganisms of the genera Xanthomonas, Bacillus, Zymomonas, and Cupriavidus are commonly employed in these processes. Although there are still certain regulatory issues, research gaps, and the need for more detailed economic analysis and kinetics of such production, we can conclude that this type of biotechnological production on waste streams has great potential, contributing to environmental sustainability and advancing the principles of the circular economy. Honey processing is closely linked to water pollution due to the lack of a specific wastewater treatment. This study proposes a sustainable and innovative solution based on two sequential bioprocesses using a real effluent from an Argentine honey-exporting facility. In the initial stage, the honey wastewater was enriched with a non-Saccharomyces yeast (Candida ethanolica), isolated from the same effluent. Treatment with this yeast in a bioreactor nearly doubled the total sugar removal efficiency compared to the control (native flora). Subsequent clarification with diatomaceous earth reduced the optical density (91.6%) and COD (30.9%). In the second stage, secondary sewage effluent was added to the clarified effluent and inoculated with Chlorella vulgaris under different culture conditions. The best microalgae performance was observed under high light intensity and high inoculum concentration, achieving a fivefold increase in cell density, a specific growth rate of 0.752 d−1, and a doubling time of 0.921 d. Although total sugar removal in this stage remained below 28%, cumulative COD removal reached 90% after nine days under both lighting conditions. This study presents the first integrated treatment approach for honey industry effluents using a native yeast–microalgae system, incorporating in situ effluent recycling and the potential for dual waste valorization. Agriculture and its related industries produce annually a vast amount of byproducts and waste which comprise a large proportion of global waste. Only a small percentage is managed with environmentally acceptable procedures, while a large proportion is either incinerated or discarded into nearby open fields, causing serious environmental burdens. Since these byproducts exhibit a rich nutritional and phytochemical content, they may be considered as raw materials for various industrial applications, initiating the need for the development of sustainable and eco-friendly methods for their valorization. Among the various methods considered, Solid-State Fermentation (SSF) constitutes an intriguing eco-friendly bioprocess, being suitable for water-insoluble mixtures and providing products with improved stability and depleted catabolic suppression. Thus, there are several literature studies highlighting the aspects and efficacy of SSF for improving the nutritional and phytochemical contents of diverse agro-industrial waste. The review herein aspires to summarize these literature results with a special focus on the enhancement of their antioxidant potency. For this purpose, specific keywords were used for searching multiple scientific databases with an emphasis on the most recent studies and higher impact journals. The presented data establish the usefulness and efficacy of the SSF bioprocess to obtain fermentation products with enhanced antioxidant profiles. Full article

Alkalihalophilus marmarensis is an obligate alkaliphile with exceptional tolerance to high-pH environments, making it a promising candidate for industrial bioprocesses that require contamination-resistant and extremophilic production platforms. However, its practical deployment is hindered by limited biomass formation under extreme conditions, which constrains overall productivity. This study presents a model-driven investigation of how pH (8.8 and 10.5), culture duration (24 and 48 h), and nitrogen source composition (peptone and meat extract) affect cell dry mass, lactate, and protease synthesis. Using the response surface methodology and multi-objective optimization, we established predictive models (R2 up to 0.92) and uncovered key trade-offs in biomass and metabolite yields. Our findings reveal that peptone concentration critically shapes the metabolic output, with low levels inhibiting growth and high levels suppressing protease activity. Maximum cell dry mass (4.5 g/L), lactate (19.3 g/L), and protease activity (43.5 U/mL) were achieved under distinct conditions, highlighting the potential for targeted process tuning. While the model validation confirmed predictions for lactate, deviations in cell dry mass and protease outputs underscore the complexity of growth–product interdependencies under nutrient-limited regimes. This work delivers a foundational framework for developing fermentations with A. marmarensis and advancing its application in sustainable, high-pH industrial bioprocesses. The insights gained here can be further leveraged through synthetic biology and bioprocess engineering to fully exploit the metabolic potential of obligate alkaliphiles like A. marmarensis. Beer production produces significant amounts of brewers’ spent grain (BSG), a lignocellulosic by-product with important environmental and economic impacts. Despite its high moisture content and rapid microbial breakdown, BSG has a stable, nutrient-rich composition, especially high in protein, fiber, and polyphenolic compounds. While its perishability limits direct use in food systems, BSG is often repurposed as livestock feed. Recent advances in bioprocessing and extraction technologies have expanded their use across different sectors. This review explores the composition of crude BSG and evaluates innovative valorization methods, including recovering bioactive compounds with pharmaceutical and nutraceutical value, and converting them into biofuels such as biogas, biodiesel, and bioethanol. Special focus is given to methods involving enzymatic hydrolysis, fermentation, and chemical extraction to isolate proteins, peptides, amino acids, sugars, and polyphenols. By analyzing emerging applications and industrial scalability challenges, this review highlights BSG’s growing role within circular economy models and its potential to promote sustainable innovations in both the brewing industry and the wider bioeconomy. Bioprocess simulation is a powerful tool for leveraging circular economy principles in the analysis of large-scale bioprocesses, enhancing decision-making for efficient and sustainable production. By simulating different process scenarios, researchers and engineers can evaluate the techno-economic feasibility of different approaches. This approach enables the identification of cost-effective and sustainable solutions, optimizing resource use and minimizing waste, thereby enhancing the overall efficiency and viability of bioprocesses within a circular economy framework. In this review, we provide an overview of circular economy concepts and trends before discussing design methodologies and challenges in large-scale bioprocesses. The analysis highlights the application and advantages of using process simulators like SuperPro Designer v.14 in bioprocess development. Process design methodologies have evolved to use specialized software that integrates chemical and biochemical processes, physical properties, and economic and environmental considerations. By embracing circular economy principles, these methodologies evaluate projects that transform waste into valuable products, aiming to reduce pollution and resources use, thereby shifting from a linear to a circular economy. In process engineering, exciting perspectives are emerging, particularly in large-scale bioprocess simulations, which are expected to contribute to the improvement of bioprocess technology and computer applications. Extremophiles are microorganisms capable of living on Earth in ecological niches characterized by peculiar conditions, including extreme temperatures and/or pH, high salt concentrations, and the presence of heavy metals. The development of unique structural and functional adaptation strategies has stimulated an increasing scientific interest since their discovery. The importance of extremophiles lies in their exploitability in significant bioprocesses with several biotechnological applications and their role as a fundamental source of numerous high-value-added biomolecules. This review aims to examine the diversity and specificities of extremophilic archaea and bacteria, with particular emphasis on their potential applications and development in biotechnology and biomedicine. The use of extremophiles and their extremozymes has allowed applications in several fields, such as bioremediation, sustainable agriculture, the recovery of bioactive molecules for use in bioenergy, biomedicine, and nanoparticle production. The comprehension and exploitation of the complex molecular mechanisms that enable life in extreme environments represent a challenge to mitigate current climate change problems and to invest in sustainable development towards a green transition. Microalgal–bacterial consortia are the environmentally sustainable biotechnological strategy to enhance the potential of microalgae. Understanding the regulatory mechanisms that enable bacteria to adapt to culture conditions of each bioprocess is crucial to ensure a successful synergic interaction. Thus, the present study evaluated the transcriptomic response of microalgal growth-promoting bacteria (MGPB) A. brasilense separately co-cultured with both green microalgae Scenedesmus sp. and Chlorella sorokiniana during CO2 fixation from biogas through a microarray-based approach. The transcriptome profiling revealed a total of 416 differentially expressed genes (DEGs) in A. brasilense: 228 (140 upregulated and 88 downregulated) interacting with Scenedesmus sp. and 188 (40 upregulated and 148 downregulated) associated with C. sorokiniana. These results support the modulation of signal molecules: indole-3-acetic acid (IAA), riboflavin, and biotin, during co-cultivation with both microalgae. The findings suggest that the metabolic A. brasilense adaptation was mainly favored during the mutualistic interaction with Scenedesmus sp. Finally, a valuable contribution is provided to the biotechnological potential of the microalga–Azospirillum consortium as an environmentally sustainable strategy to improve the bio-refinery capacity of these microalgae and biogas upgrading by valorizing CO2 of these gaseous effluent. In view of the growing global need for sustainable protein sources, this study explores the utilization of short-chain fatty acids into single-cell protein using the non-conventional yeast Cyberlindnera jadinii. Short-chain fatty acids can be sustainably produced via anaerobic digestion of organic waste, presenting a promising fermentation substrate for a circular bioeconomy. Cyberlindnera jadinii is demonstrated to be capable of growing on acetate, propionate and butyrate as both a carbon and energy source without strong inhibition. Bioprocess development was conducted in stirred tank bioreactors, where a fed-batch pH-stat bioprocess led to improved efficiency without substrate inhibition. The highest titer of 31.3 ± 1.0 g/L, rate of 0.67 ± 0.02 g/L/h and yield of 0.36 ± 0.01 g/g was achieved with propionate. The resulting biomass contained 41.3% crude protein, and 17.3% crude lipids with 81% unsaturated fatty acids. In contrast to acetate and butyrate, propionate as a substrate led to accumulation of 37% odd-chain fatty acids with titer, rate and yield of 1.74 ± 0.06 g/L, 0.037 ± 0.001 g/L/h and 0.020 ± 0.001 g/g. These findings confirm that short-chain fatty acids are viable fermentation substrates not only for single-cell protein, but also unsaturated and odd-chain fatty acid production with Cyberlindnera jadinii. Bioprocessed Guishe Juice (Agave lechuguilla Residue) as a Dual-Action Bioagent for Weed and Fungal Control in Sustainable Agriculture

Biopesticides represent a safe and sustainable strategy for biological pest management, applicable to weed and fungal control. Biotechnological processing offers a promising approach to enhance the bioactivity of natural products for agricultural use. In this study, guishe juice, an agroindustrial residue derived from Agave lechuguilla, was bioprocessed via inoculation with Fusarium chlamydosporum, and its fungicidal and herbicidal potentials were evaluated. The fungal biotransformation led to the accumulation of phytochemicals, including flavonoids and polyphenols, significantly enhancing antioxidant activity to 76% and 96% as measured by DPPH and ABTS assays, respectively. The resulting bioprocessed guishe extract (BGE), particularly at 10% concentration (BGE-10), exhibited strong fungicidal activity, achieving 100% control of phytopathogenic fungi Fusarium spp. and Penicillium spp. Additionally, BGE-10 demonstrated a bioherbicidal effect, with a 77% weed control rate against Verbesina encelioides. These findings emphasize the potential of bioprocessed agave residues as dual-action bioagents, supporting the development of novel, eco-friendly agricultural solutions. Full article

Riboflavin (vitamin B2) is an essential micronutrient required for all living organisms. It is naturally synthesized by plants and most microorganisms, including the bacterium Bacillus subtilis, the filamentous fungus Ashbya gossypii, and the yeast Candida famata—all of which are known to be riboflavin overproducers. The choice of production organism in industrial applications depends on factors such as yield, ease of cultivation, and the availability of genetic tools. As a result, several microorganisms are commonly used, and their relative prominence can shift over time with advances in metabolic engineering and process optimization. This review presents a comparative analysis of riboflavin biosynthesis across prokaryotic and eukaryotic systems, with a particular focus on regulatory mechanisms governing flavinogenesis. Special attention is given to recent advances in metabolic engineering strategies, including the application of CRISPR/Cas9 genome editing in Bacillus subtilis and Ashbya gossypii. In yeast systems, significant improvements in riboflavin production have been achieved primarily through the manipulation of transcriptional regulators (e.g., SEF1, SFU1, TUP1) and metabolic genes. The role of other important genes (PRS3, ADE4, ZWF1, GND1, RFE1, VMA1, etc.) in riboflavin overproduction in C. famata is described. The review also explores the use of alternative, low-cost feedstocks—including lignocellulosic hydrolysates and dairy by-products—to support more sustainable and economically viable riboflavin production. Although considerable progress has been achieved in genetic optimization and bioprocess development, further work is required to fine-tune metabolic flux and maximize riboflavin synthesis, particularly under industrial conditions. This review highlights key opportunities for future research aimed at refining metabolic interventions and expanding the use of renewable substrates for environmentally sustainable riboflavin production.
