Discovery of Hub Genes Involved in Seed Development and Lipid Biosynthesis in Sea Buckthorn (Hippophae rhamnoides L.) Using UID Transcriptome Sequencing

Sea buckthorn is a vital woody oil species valued for its role in soil conservation and its bioactive seed oil, which is rich in unsaturated fatty acids and other compounds. However, low seed oil content and small seed size are the main bottlenecks restricting the development and utilization of sea buckthorn. In this study, we tested the seed oil content and seed size of 12 sea buckthorn cultivars and identified the key genes and transcription factors involved in seed development and lipid biosynthesis via the integration of UID RNA-seq (Unique Identifiers, UID), WGCNA (weighted gene co-expression network analysis) and qRT-PCR (quantitative real-time PCR) analysis. The results revealed five cultivars (CY02, CY11, CY201309, CY18, CY21) with significantly higher oil contents and five cultivars (CY10, CY201309, CY18, CY21, CY27) with significantly heavier seeds. A total of 10,873 genes were significantly differentially expressed between the S1 and S2 seed developmental stages of the 12 cultivars. WGCNA was used to identify five modules related to seed oil content and seed weight/size, and 417 candidate genes were screened from these modules. Among them, multiple hub genes and transcription factors were identified; for instance, ATP synthase, ATP synthase subunit D and Acyl carrier protein 1 were related to seed development; plastid–lipid-associated protein, acyltransferase-like protein, and glycerol-3-phosphate 2-O-acyltransferase 6 were involved in lipid biosynthesis; and transcription factors DOF1.2, BHLH137 and ERF4 were associated with seed enlargement and development. These findings provide crucial insights into the genetic regulation of seed traits in sea buckthorn, offering targets for future breeding efforts aimed at improving oil yield and quality. In this study, the effects of water bath and ultrasonic bath systems on bioactive properties, phenolic components and fatty acid profiles of unroasted and roasted pumpkin seeds were investigated. It is thought that determining the bioactive components, phenolic constituents and fatty acid profiles of unroasted and roasted pumpkin seeds will lead to the establishment of usage norms according to their composition characteristics. Total phenolic quantities of the pumpkin seed extracts obtained by water bath extraction of the seeds were defined to be between 7.58 (control) and 11.55 (25 min) and 10.20 (control) and 17.18 mg GAE/100 g (50 min), respectively. Phenolic content increased by 50% after 50 min of ultrasonic extraction, indicating the efficiency of this method. Also, total flavonoid amounts increased about 55% after 25 min of ultrasonic extraction, indicating the efficiency of this method. It was observed that the catechin contents of unroasted pumpkin seeds obtained in water and ultrasonic baths decreased significantly at the 50th minute of extraction compared to the control. The antioxidant activity values (DPPH) of roasted pumpkin seeds treated in water- and ultrasonic bath systems increased by approximately 10% compared to the control at 50 min of sonication in both systems, respectively. Also, the 3,4-dihydroxybenzoic acid amounts of the extracts obtained by both extraction systems of roasted pumpkin seeds were determined between 9.85 (50 min) and 17.22 mg/100 g (control) and 11.17 (25 min) and 13.74 mg/100 g (50 min), respectively. The linoleic acid amounts of unroasted pumpkin seed oils extracted in water- and ultrasonic baths varied between 52.34 (50 min) and 53.33% (control) to 52.90 (50 min) and 53.04% (control), respectively. The linoleic acid values of the roasted pumpkin seed oils were established to be between 52.30 (50 min) and 52.84 (25 min) and 52.32 (50 min) and 53.46% (25 min), respectively. In general, the phenolic compound amounts of roasted pumpkin seeds were higher than those of unroasted ones. The fatty acid amounts of pumpkin seed oils extracted with an ultrasonic bath were generally slightly higher than those extracted with a water bath. In future studies, changes in the phytochemical and bioactive properties of pumpkin seed oils obtained by applying different roasting techniques and extraction methods will be investigated. This study compares the nutritional and metabolic properties of unconventional cold-pressed vegetable oils available on the Polish market. Twelve oils—milk thistle, evening primrose, flaxseed, camelina sativa, black cumin, pumpkin seed, sesame, mustard seed, sea buckthorn, blue poppy seed, borage, and safflower—were examined. The chosen oils were investigated based on their fatty acids profiles, total phenolic compounds (TPC), tocopherols, and pigment contents. Despite the high polyunsaturated fatty acids (PUFAs) content raising concerns about oxidative stability, the significant tocopherol levels and polyphenols content contribute to antioxidative protection. These oils’ favorable hypocholesterolemic, antiatherogenic, and antithrombogenic properties were highlighted by key nutritional indices, showing potential benefits for cardiovascular health. These results suggest that these oils are a promising dietary supplement for promoting both cardiovascular health and sustainability, owing to their rich content of essential fatty acids and bioactive compounds. Moreover, high correlations were found between theoretical and experimental established oxidative stability of the tested oils at the ending stage of the thermostat test. Full article

The present research features an experimental comparative design and the objective of this work was to determine the susceptibility to microbiological contamination in fatty acid methyl esters (FAMEs) and the FAME–water interface of residual and refined lard, large volume simulating storage conditions as fuel supply chain, and to identify the microorganisms developed. The plates were seeded according to ASTM E-1259 and the instructions provided by the manufacturer of the Bushnell Haas agar. Microbiological growth was observed at the FAME–water interface of FAME obtained from residual lard. Using the MALDI-TOF mass spectrometry technique, Pseudomonas aeruginosa and Streptomyces violaceoruber bacteria were identified in the residual lard FAMEs, with the latter being previously reported in FAMEs. The implications of microorganism development on the physicochemical quality of FAMEs are significant, as it leads to an increase in the acid index, which may negatively impact metals by inducing corrosion. The refined lard FAMEs did not show any development of microorganisms. The present research concluded that residual lard tends to be more prone to microbiological attack if the conditions of water and temperature affect microbial growth. The findings will contribute to the knowledge base for a safer introduction of FAMEs into the biofuel matrix. Full article

Cotton fiber initiation determines the fiber yield, yet the genetic basis underlying lint and fuzz initiation has still not been fully uncovered. Here, map-based cloning was carried out to identify the fiberless mutant genes derived from a cross between Gossypium hirsutum acc. WT and a natural fiberless mutant, fblSHZ. The 12:3:1 segregation ratio in F2 populations (including 1848 and 3100 individuals that were developed in 2016 and 2018, respectively) revealed dominant epistasis, with the fuzz gene exerting dominance over the lint gene. Genetic linkage analysis revealed that GhMYB25like_A12 controls fuzz fiber initiation, while both GhMYB25like_A12 and GhMYB25like_D12 regulate lint fiber development. Sequencing analyses showed that the fblSHZ mutant exhibited a K104M mutation in the R2R3 domain of GhMYB25like_A12 and a transposable element insertion in GhMYB25like_D12, leading to fiberless seeds. Knockout of GhMYB25like_A12 produced fuzzless seeds, knockout of GhMYB25like_D12 led to no obvious change in seeds, and knockout of both (GhMYB25like_A12&D12) resulted in fiberless seeds. The 12:3:1 ratio reappeared in the F2 population developed from the GhMYB25like_A12&D12 mutated plants as female and Jin668 as the male, which further confirmed the genetic interaction observed in fblSHZ. RNA-seq analysis revealed that GhMYB25like regulates cotton fiber initiation through multiple pathways, especially fatty acid metabolism. This study elucidates the key genes and their genetic interaction mechanisms governing cotton fiber initiation, providing a theoretical foundation for genetic improvement of cotton fiber traits. Alperujo, a solid by-product from the two-phase olive oil extraction process, poses significant environmental challenges due to its high organic load, phytotoxicity, and phenolic content. At the same time, it represents a promising feedstock for recovering value-added compounds such as phenols and volatile fatty acids (VFAs). When used as a substrate for white rot fungi (WRF), it also produces ligninolytic enzymes. This study explores the use of two native WRF, Anthracophyllum discolor and Stereum hirsutum, for the biotransformation of alperujo under solid-state fermentation conditions, with and without supplementation of copper and manganese, two cofactors known to enhance fungal enzymatic activity. S. hirsutum stood out for its ability to release high concentrations of phenolic compounds (up to 6001 ± 236 mg gallic acid eq L−1) and VFAs (up to 1627 ± 325 mg L−1) into the aqueous extract, particularly with metal supplementation. In contrast, A. discolor was more effective in degrading phenolic compounds within the solid matrix, achieving a 41% reduction over a 30-day period. However, its ability to accumulate phenolics and VFAs in the extract was limited. Both WRF exhibited increased enzymatic activities (particularly Laccase and Manganese Peroxidase) with the addition of Cu-Mn, highlighting the potential of the aqueous extract as a natural source of biocatalysts. Phytotoxicity assays using Solanum lycopersicum seeds confirmed a partial detoxification of the treated alperujo. However, none of the fungi could entirely eliminate inhibitory effects on their own, suggesting the need for complementary stabilization steps before agricultural reuse. Overall, the results indicate that S. hirsutum, especially when combined with metal supplementation, is better suited for valorizing alperujo through the recovery of bioactive compounds. Meanwhile, A. discolor may be more suitable for detoxifying the solid phase strategies. These findings support the integration of fungal pretreatment into biorefinery schemes that valorize agroindustrial residues while mitigating environmental issues. Full article

Background/Objectives: Paeonia delavayi, a high-altitude-adapted medicinal and oil-producing plant, exhibits broad elevational distribution. Understanding how environmental factors regulate its growth across altitudes is critical for optimizing cultivation and exploiting its economic potential. Methods: In this study, we conducted a comprehensive Iso-Seq and RNA-seq analysis to elucidate the transcriptional profile across diverse altitudes and three seed developmental stages. Results: Using Pacbio full-length cDNA sequencing, we identified 39,267 full-length transcripts, with 80.03% (31,426) achieving successful annotation. RNA-seq analysis uncovered 11,423 and 9565 differentially expressed genes (DEGs) in response to different altitude and developmental stages, respectively. KEGG analysis indicated that pathways linked to fatty acid metabolism were notably enriched during developmental stages. In contrast, pathways associated with amino acid and protein metabolism were significantly enriched under different altitudes. Furthermore, we identified 34 DEGs related to fatty acid biosynthesis, including genes encoding pivotal enzymes like biotin carboxylase, carboxyl transferase subunit alpha, malonyl-CoA-acyl carrier protein transacylase, 3-oxoacyl-ACP reductase, 3-hydroxyacyl-ACP dehydratase, and stearoyl-ACP desaturase enoyl-ACP reductase. Additionally, ten DEGs were pinpointed as potentially involved in high-altitude stress response. Conclusions: These findings provide insights into the molecular mechanisms of fatty acid biosynthesis and adaptation to high-altitude stress in peony seeds, providing a theoretical foundation for future breeding programs aimed at enhancing seed quality. Camellia vietnamensis grows in a unique tropical environment, and its seed oil has a rich aroma. The content of unsaturated fatty acids in C. vietnamensis oil is up to 90%, which can regulate human lipid metabolism and prevent cardiovascular and cerebrovascular diseases. Compared with olive oil, C. vietnamensis oil has a higher content of unsaturated fatty acids. This study used eleven C. vietnamensis cultivars cultivated on Hainan Island. Among the 11 cultivars, “Boao 1” had fruits with the largest vertical diameter of 45.05 mm, while “Haida 1” had fruits with the largest horizontal diameter, single-fruit weight, and fresh 100-grain weight of 53.5 mm, 70.6 g, and 479.01 g, respectively. “Boao 3” had an acid value and peroxide value of 1.59 mg/g and 3.50 mmol/kg, respectively, and its saponification value content was 213.18 mg/g. “Boao 5” had the highest iodine value, 101.86 g/100 g, among the 11 cultivars. The content of unsaturated fatty acids in the seed oil of 11 cultivars ranged from 84.87% to 87.38%. The qRT-PCR results confirmed that “Boao 3” had a higher content of flavonoids and fatty acids than other cultivars. The comprehensive analysis of physiological and biochemical indices showed that the top five cultivars were “Haida 1”, “Boao 3”, “Haida 2”, “Boao 1”, and “Boao 5”. These five cultivars were suitable for large-scale cultivation in tropical regions, such as Hainan Island. Tomato processing waste (TPW) represents a valuable but underutilized by-product of the food industry with potential for valorization within bioeconomy models. This study investigated the chemical composition, antioxidant profile, and sanitary safety of TPW, analyzing the whole TPW; its fractions (peels and seeds) and oil are obtained from TPW seeds. All samples showed contaminant levels within regulatory limits, confirming their safety for further applications. Various drying methods (air-drying at 70 °C and at 50 °C, lyophilization and vacuum drying) and grinding intensities were evaluated to determine their impact on TPW bioactive compounds retention and organoleptic characteristics. TPW exhibited valuable nutritional properties, particularly high protein and dietary fiber content while TPW oil was characterized with high monounsaturated fatty acid content. Results demonstrated that drying method and particle size significantly influenced the yield of bioactive compound and organoleptic properties, with either lyophilization or vacuum drying and finer milling generally enhancing the recovery of polyphenols, β-carotene, and lycopene and improving color intensity. This research provides the first characterization of the TPW obtained from Croatian indigenous tomato varieties, establishing a scientific foundation for its sustainable valorization and, in broader terms, supporting circular economy objectives and contributing to more resource-efficient food systems. Two solvents, n-hexane and ethyl acetate, were employed to extract oil from Asphodelus tenuifolius Cav. seeds using the Soxhlet extraction technique. The process was optimized using Central Composite Design (CCD) and Response Surface Methodology (RSM). ANOVA and a second-order polynomial equation were applied to evaluate the effects of key operational factors, including extraction time (20–60 min) and solvent-to-solid ratio (0.2–0.6 g/mL), on oil yield. The physicochemical properties, fatty acid composition, and functional groups of the extracted oil were analyzed. While both solvents influenced oil yield and quality, the fatty acid composition remained consistent, with unsaturated fatty acids, particularly linoleic acid, identified as the main components. Under optimized conditions, the highest oil yields were 22% with n-hexane and 19.91% with ethyl acetate. FTIR spectroscopy confirmed the presence of ester groups, suggesting potential applications in biodiesel production. These findings offer valuable insights for producing oils rich in unsaturated fatty acids for food, cosmetic and renewable energy industries. These findings pave the way for further advancements in industrial applications by promoting the sustainable use of plant-derived oils. Full article

To meet the market demand in a sustainable manner, recent studies have focused specifically on woad seeds, leading to a valorization of the whole woad plant. This review provides an overview of the botanical, phytochemical composition, and properties of woad seeds, primarily supporting their cosmetic and pharmaceutical potential. From a chemical point of view, woad seeds mainly contain fatty acids, amino acids, phytosterols and glucosinolates. These compounds have been investigated through their extraction and analytical methods, as well as their properties and industrial applications. Full article

Safflower (Carthamus tinctorius L.) seeds, rich in triacylglycerols, have poor fatty acid-to-sugar conversion during storage, affecting longevity and vigor. Previous experiments have shown that the aging of safflower seeds is mainly related to the impairment of energy metabolism pathways such as glycolysis, fatty acid degradation, and the tricarboxylic acid cycle. The treatment with exogenous sucrose can partially promote the germination of aged seeds. However, the specific pathways through which exogenous sucrose promotes the germination of aged safflower seeds have not yet been elucidated. This study aimed to explore the molecular mechanism by which exogenous sucrose enhances the vitality of aged seeds. Phenotypically, it promoted germination and seedling establishment in CDT-aged seeds but not in unaged ones. Biochemical analyses revealed increased soluble sugars and fatty acids in aged seeds with sucrose treatment. Enzyme activity and transcriptome sequencing showed up-regulation of key enzymes and genes in related metabolic pathways in aged seeds, not in unaged ones. qPCR confirmed up-regulation of genes for triacylglycerol and fatty acid-to-sugar conversion. Transmission electron microscopy showed a stronger connection between the glyoxylate recycler and oil bodies, accelerating oil body degradation. In conclusion, our research shows that exogenous sucrose promotes aged safflower seed germination by facilitating triacylglycerol hydrolysis, fatty acid conversion, and glycometabolism, rather than simply serving as a source of energy to supplement the energy deficiency of aged seeds. These findings offer practical insights for aged seeds, especially offering an effective solution to the aging problem of seeds with high oil content. Full article

Anti-Hair Loss Potential of Perilla Seed Extracts: In Vitro Molecular Insights from Supercritical Fluid Extraction

Perilla seed has long been recognized in traditional diets for its health-promoting properties, but its potential role in hair loss prevention remains underexplored. This study compared three extraction methods—maceration (MAC), screw pressing (SC), and supercritical fluid extraction (SFE)—to determine their efficiency in recovering bioactive compounds and their effects on androgenetic alopecia (AGA)-related pathways. The SFE extract contained the highest levels of polyunsaturated fatty acids and tocopherols, while MAC uniquely recovered a broader range of polyphenols. Among all extracts, SFE-derived perilla seed extract showed the most consistent biological effects, promoting proliferation of human hair follicle dermal papilla cells (HFDPCs) by 139.4 ± 1.1% at 72 h (p < 0.05). It also reduced TBARS and nitrite levels in HFDPCs to 66.75 ± 0.62% of control and 0.87 ± 0.01 μM, respectively, indicating strong antioxidant and anti-inflammatory effects. Importantly, the SFE extract significantly downregulated SRD5A1-3 and TGF-β1 expression—key genes involved in androgen-mediated hair follicle regression—outperforming finasteride, dutasteride, and minoxidil in vitro by approximately 1.10-fold, 1.25-fold, and 1.50-fold, respectively (p < 0.05). These findings suggest that perilla seed extract obtained via supercritical fluid extraction may offer potential as a natural candidate to prevent hair loss through multiple biological mechanisms. These in vitro results support its further investigation for potential application in functional food or nutraceutical development targeting scalp and hair health. Full article

Seed germination is recognized for enhancing the accumulation of bioactive compounds. Perilla frutescens (L.) Britt., commonly known as perilla seed, is rich in fatty acids that may be beneficial for anti-hair loss. This study investigated the hair regeneration potential of perilla seed extracts—non-germinated (NG-PS) and germinated in distilled water (0 ppm selenium; G0-PS), and germinated with 80 ppm selenium (G80-PS)—obtained from supercritical fluid extraction (SFE) and screw compression (SC). SFE extracts exhibited significantly higher levels of polyphenols, tocopherols, and fatty acids compared to SC extracts. Among the germinated groups, G0-PS showed the highest bioactive compound content and antioxidant capacity. Remarkably, treatment with SFE-G0-PS led to a significant increase in the proliferation and migration of hair follicle cells, reaching 147.21 ± 2.11% (p < 0.05), and resulted in complete wound closure. In addition, its antioxidant and anti-inflammatory properties were reflected by a marked scavenging effect on TBARS (59.62 ± 0.66% of control) and suppressed nitrite amounts (0.44 ± 0.01 µM). Moreover, SFE-G0-PS markedly suppressed SRD5A1-3 gene expression—key regulators in androgenetic alopecia—in both DU-145 and HFDPCs, with approximately 2-fold and 1.5-fold greater inhibition compared to finasteride and minoxidil, respectively. Simultaneously, it upregulated the expression of hair growth-related genes, including CTNNB1, SHH, SMO, GLI1, and VEGF, by approximately 1.5-fold, demonstrating stronger activation than minoxidil. These findings suggest the potential of SFE-G0-PS as a natural therapeutic agent for promoting hair growth and preventing hair loss. Full article

Sunflower is one of the four most important oilseed crops in the world, and its edible oil is of high nutritional quality. However, the molecular regulatory mechanism of oil accumulation in sunflowers is still unclear. In this study, we selected two inbred lines with significant differences in oleic acid content and similar agronomic traits: the high oleic acid content (82.5%) inbred line 227 and the low oleic acid content (30.8%) inbred line 228. Sunflower seeds were selected for transcriptome experiments at 10, 20, and 30 days after full bloom (DAFB). There were 21, 225, and 632 differentially expressed genes (DEGs) identified at the three times, respectively. The Gene Ontology (GO) analysis showed that DEGs from two sunflower cultivars at three stages were significantly enriched in the activities of omega-6 fatty acid desaturase and glucosyltransferase. Kyoto Encyclopedia of Genes and Genomes (KEGG) analysis found that at 10, 20, and 30 DAFB, DEGs were significantly enriched in the unsaturated fatty acid synthesis pathway, glutathione metabolism pathway, and pyruvate metabolism pathway. Through mapping analysis of GO in the KEGG pathway, it was found that the omega-6 fatty acid desaturase gene FAD6/FAD2, diacylglyceroyltransferase gene DGAT, glycerol-3-phosphate acyltransferase gene GPAT, and long-chain acyl-CoA synthase gene LACS may play important roles in regulating sunflower oleic acid content. Our research provides candidate genes and a research basis for breeding high oleic sunflowers. Full article
