Dear Colleagues,
Microorganisms are fundamental components of aquatic ecosystems, playing pivotal roles in biogeochemical cycling, food web dynamics, and ecosystem functioning, while engaging in complex interactions with other microorganisms and macroorganisms. Building on the success of the first volume of this Special Issue, recent advances in molecular biology, multi-omics approaches, and high-resolution field and experimental techniques have further expanded our understanding of microbial diversity and functions. At the same time, these developments highlight the need for integrative frameworks that link empirical observations with ecological theory and predictive models. As aquatic systems face increasing pressures from climate change and anthropogenic disturbances, microbial ecologists continue to address key questions related to the diversity, function, biogeography, and interactions of microorganisms across aquatic environments.
This Special Issue, “Microbial Ecology of Aquatic Habitats: 2nd Edition”, aims to highlight recent advances in the study of viruses, prokaryotes, and protists in marine and freshwater systems, including natural, artificial, and engineered environments. We encourage contributions that integrate observational and experimental approaches, combining classical and innovative methodologies such as omics approaches, advanced imaging and visualization techniques, and culture-based methods to quantify microbial diversity, activity, metabolism, and ecosystem functioning.
Indicative topics of interest in this Special Issue are as follows:
- Microbial diversity, community assembly, succession, and biogeography;
- Taxonomic and trait-based approaches in microbial ecology;
- Microbial roles in biogeochemical cycles and their responses to environmental stressors and global change;
- Microorganisms as key components of trophic interactions and food webs;
- Mixotrophy and functional plasticity in protists;
- Ecology of viruses and virus-mediated ecosystem processes;
- Microbe–microbe and microbe–host interactions;
- Microbial ecology in impacted, engineered, or extreme aquatic environments.

Manuscripts should be submitted online at www.mdpi.com by registering and logging in to this website. Once you are registered, click here to go to the submission form. All manuscripts are thoroughly refereed through a single-anonymized peer-review process.
