Special Issue Information
Dear Colleagues,
Clinical microbiology is increasingly moving toward the integration of multiple methodologies, including omics technologies, bioinformatics, and artificial intelligence. This shift is transforming how we study pathogens, from genomic surveillance and antimicrobial resistance mechanisms to outbreak investigation and diagnostic advancements. At the same time, the emergence of novel and rare pathogens, many of which risk being misidentified or overlooked by conventional diagnostics, highlights the urgent need for comprehensive and integrative technologies that can capture the full diversity of microbial threats.
This Special Issue, titled “Bioinformatics, Machine Learning, and Omics Analysis in Pathogen Research”, aims to collect original research articles, reviews, and short communications focused on the integration of computational approaches with microbial genomics and clinical microbiology.
We welcome studies involving whole-genome sequencing (WGS), genome-wide association studies (GWAS), phylogenomics, metagenomics, and multi-omics analyses of bacterial, viral, and fungal pathogens, as well as submissions applying machine learning and artificial intelligence to diagnostic and clinical microbiology data.
Contributions integrating complementary technologies for pathogen identification, characterization, antimicrobial resistance profiling, genomic surveillance, and outbreak investigation are particularly encouraged, especially when addressing translational applications in healthcare and public health settings.
By combining bioinformatics, artificial intelligence, and omics technologies, this Special Issue seeks to highlight how computational and data-driven approaches are reshaping microbial research and improving infection control, diagnostics, and public health decision-making in the context of emerging and re-emerging infectious threat.

Manuscripts should be submitted online at www.mdpi.com by registering and logging in to this website. Once you are registered, click here to go to the submission form. Manuscripts can be submitted until the deadline. All submissions that pass pre-check are peer-reviewed. Accepted papers will be published continuously in the journal (as soon as accepted) and will be listed together on the special issue website. Research articles, review articles as well as short communications are invited. For planned papers, a title and short abstract (about 250 words) can be sent to the Editorial Office for assessment.
Submitted manuscripts should not have been published previously, nor be under consideration for publication elsewhere (except conference proceedings papers). All manuscripts are thoroughly refereed through a single-anonymized peer-review process. Pathogens is an international peer-reviewed open access monthly journal published by MDPI.
