2013 The inaugural issue was released. Microorganisms was published as a quarterly journal.
2016 Microorganisms was indexed in PubMed—National Library of Medicine.
Microorganisms was indexed in Emerging Sources Citation Index (ESCI)—Web of Science (Clarivate Analytics), starting with Volume 4 (Issue 1).
2017 Microorganisms established the following sections: 
  • Gut Microbiota;
  • Environmental Microbiology.
2018 Microorganisms was indexed in Science Citation Index Expanded (SCIE)—Web of Science (Clarivate Analytics).
Microorganisms established the following sections:
  • Food Microbiology;
  • Microbial Biotechnology; 
  • Medical Microbiology;
  • Systems Microbiology;
  • Molecular Microbiology.
2019 Microorganisms adopted a monthly publication schedule.
Microorganisms received its first Impact Factor (4.167), ranked 34/133 (Q2) in "Microbiology".
Microorganisms established the following sections:
  • Antimicrobial Agents and Resistance;
  • Public Health Microbiology;
  • Parasitology;
  • Plant Microbe Interactions.
Microorganisms was indexed in Scopus (Elsevier), starting with Volume 1 (Issue 1).
2020 The Spanish Society for Nitrogen Fixation (SEFIN) became affiliated to Microorganisms.
Microorganisms established the following section:
  • Biofilm.
2021 Microorganisms established the following sections:
  • Virology;
  • Veterinary Microbiology.
Molecular Microbiology was renamed as Molecular Microbiology and Immunology.
The Hellenic Society Mikrobiokosmos (MBK) became affiliated to Microorganisms.
2022 The Society for Microbial Ecology and Disease (SOMED) became affiliated to Microorganisms.
2023 The year 2023 marked the 10th Anniversary of Microorganisms.
2024 Microorganisms established the following section:
  • Microbiomes.
Microorganisms closed the following sections:
  • Systems Microbiology;
  • Parasitology.
