The manuscript is engaging and has the potential to make a significant contribution to the conservation of tree species and the management of shade-grown coffee systems. However, some issues need to be addressed before the manuscript can be accepted, as these are essential for ensuring the validity and credibility of this study.

L 24-25. In the abstract, the authors mention that “We identified the tree species distributed in each region using an extensive dataset of herbarium records”. However, in the materials and methods section, there is no mention of the review of herbarium material, and which ones were consulted. Moreover, in the L. 135-138 mention that “The list of native tree species (N = 2,934 taxa for Mexico) used in this study is an updated version of the checklist published by Telléz et al. [26], adding taxa described in recent years and new records from bibliographic reviews. Georeferenced records of individuals of the tree species were retrieved from GBIF [30], and the dataset from Téllez et al. [26]”. The abstract does not mention the literature review and the use of databases. This discrepancy casts doubt on the validity of the methods and, consequently, the results. Please provide a proper description of the data collection process.

L 222. Add to Appendix A the 286 tree species distributed within coffee-growing regions, as well as the source from which the information for each species was obtained. This information would be a valuable contribution to both coffee producers and the scientific community.

L 249. Italicize all scientific names starting from the genus level. Add authorship of scientific names at the first mention in the text, including genera.

L 256. Mention the private species that separate the Isthmus-Coast region.

L 325-327. There are no one-sentence paragraphs. Join this sentence to a paragraph or split it into at least two sentences.

The study constitutes an effective tool for a good selection of coffee trees in agroforestry systems. The study also presents a possibility of assistance for the promotion of biodiversity through adaptation to climate change, especially in Mexico.
