Trogopterus xanthipes (Sciuridae, Rodentia) is a medium-sized flying squirrel species in the monotypic genus Trogopterus, and is endemic to China. It is distinguishable from other squirrels by the long black hairs on the inner and outer sides at the base of the ears and numerous ridges on the crowns of the upper and lower cheek teeth. Mitogenomes have been widely used in phylogenetic studies. We described T. xanthipes morphological features and successfully sequenced its mitogenome for the first time. The T. xanthipes mitogenome was conserved in number and order of genes. We analyzed codon usage patterns, evolutionary mutation rates, K2P distance, and genetic diversity of protein-coding genes. We reconstructed the phylogeny of Sciuridae (94 species and 21 genera in 4 subfamilies). All phylogenetic trees shared the same topologies and consistently supported the monophyly of Sciuridae, and the supported subfamilies relationship as follows: ((Xerinae + Callosciurinae) + Sciurinae) + Ratufinae. The relationship within the Sciurinae clade was ((Glaucomys + Hylopetes) + ((Trogopterus+Pteromys) + Petaurista) + Sciurus). The relationship within the Callosciurinae clade was Exilisciurus + ((Tamiops + Dremomys) + ((Lariscus+Sundasciurus) + Callosciurus)). The relationship within the Xerinae clade was Sciurotamias + (Tamias + (Callospermophilus + (Marmota + (Spermophilus + (Urocitellus + (Ictidomys + Cynomys)))))). The phylogenetic position among different subfamilies of Sciuridae was consistently recovered with high support across different datasets (PCGRNA and PCG12RNA) and supported the monophyletic lineage of each genus of Sciuridae. Trogopterus xanthipes was sister species to Pteromys volans. Species within the genus formed different minor clades, suggesting relatively high interspecific divergences. The tribe Pteromyini was sister taxon of the tribe Sciurini, which was not supported by the traditional division of Sciuridae into subfamilies Pteromyinae and Sciurinae. Hence, our data supported a division of the Sciuridae into five subfamilies. Full article

Effects of Varied Stimuli on Escape Behavior Diversification of Himalayan Marmots for Different Human Disturbances

We measured the alert distance (AD), flight-initiation distance (FID), buffer distance (BD), and distance fled (DF) of Himalayan marmots (Marmota himalayana) from four populations experiencing human disturbances of the same persistence but different intensities when subjected to varied stimuli (a running or walking man with or without a leashed dog and a dog alone). We analyzed the effects of different stimuli on the AD, FID, BD, and DF of marmots from each population and the relationship among the AD, FID, and DF to illustrate the escape strategy diversification of the studied marmots for different human disturbances when disturbed by varied stimuli. We found that intra-population diversification emerged when the marmots were threatened by different stimuli. The AD and FID were shorter when an individual was walking toward than when he was running toward the focal marmots. A man with a leashed dog as a stimulus produced a similar result to that of a man alone. Nevertheless, no diversification emerged when a single dog was the threat, and all three distances triggered due to the dog were significantly shorter than those triggered due to a man alone (walking or running) or a man with a leashed dog approaching the marmots. Inter-population diversification also emerged when the marmots from the four populations were disturbed by the same stimulus: when threatened by an individual or a man with a leashed dog, their escape behavior was determined by the intensity of the disturbance. The changes in the AD and FID were similar across all four populations, with the two distances increasing with the decrease in disturbance intensity, but the DF showed no significant variation across all the four areas. No significant inter-population diversification emerged when the marmots were threatened by a single dog. These diversifications may result from the different levels of habituation of marmots to human disturbances and the different sizes and, consequently, visibilities of humans and dogs. Full article

The human hepatitis delta virus (HDV) is a satellite RNA virus that depends on hepatitis B virus (HBV) surface proteins (HBsAg) to assemble into infectious virions targeting the same organ (liver) as HBV. Until recently, the evolutionary origin of HDV remained largely unknown. The application of bioinformatics on whole sequence databases lead to discoveries of HDV-like agents (DLA) and shed light on HDV’s evolution, expanding our understanding of HDV biology. DLA were identified in heterogeneous groups of vertebrates and invertebrates, highlighting that the evolution of HDV, represented by eight distinct genotypes, is broader and more complex than previously foreseen. In this study, we focused on the characterization of three mammalian DLA discovered in woodchuck (Marmota monax), white-tailed deer (Odocoileus virginianus), and lesser dog-like bat (Peropteryx macrotis) in terms of replication, cell-type permissiveness, and spreading pathways. We generated replication-competent constructs expressing 1.1-fold over-length antigenomic RNA of each DLA. Replication was initiated by transfecting the cDNAs into human (HuH7, HeLa, HEK293T, A549) and non-human (Vero E6, CHO, PaKi, LMH) cell lines. Upon transfection and replication establishment, none of the DLA expressed a large delta antigen. A cell division-mediated viral amplification assay demonstrated the capability of non-human DLA to replicate and propagate in hepatic and non-hepatic tissues, without the requirement of envelope proteins from a helper virus. Remarkably L-HDAg but not S-HDAg from HDV can artificially mediate envelopment of WoDV and DeDV ribonucleoproteins (RNPs) by HBsAg to form infectious particles, as demonstrated by co-transfection of HuH7 cells with the respective DLA expression constructs and a plasmid encoding HBV envelope proteins. These chimeric viruses are sensitive to HDV entry inhibitors and allow synchronized infections for comparative replication studies. Our results provide a more detailed understanding of the molecular biology, evolution, and virus–host interaction of this unique group of animal viroid-like agents in relation to HDV. Full article

In this study, virological surveillance focused on coronaviruses in marmots in the Alpine region in 2022, captured as part of a population control reduction program in the Livigno area. Seventy-six faecal samples were randomly collected from marmots at the time of capture and release and tested for genome detection of pan-coronavirus, pan-pestivirus, canine distemper virus, and influenza A and D virus. Nine faecal samples were positive in the Pan-CoV RT-PCR, while all were negative for the other viruses. Pan-coronavirus positives were further identified using Illumina’s complete genome sequencing, which showed the highest homology with Bovine Coronavirus previously detected in roe deer in the Alps. Blood samples (n.35) were collected randomly from animals at release and tested for bovine coronavirus (BCoV) antibodies using competitive ELISA and VNT. Serological analyses revealed that 8/35 sera were positive for BCoV antibodies in both serological tests. This study provides molecular and serological evidence of the presence of BCoV in an alpine marmot population due to a likely spillover event. Marmots share areas and pastures with roe deer and other wild ruminants, and environmental transmission is a concrete possibility. Full article

The Vancouver Island marmot (Marmota vancouverensis) is Canada’s most endangered endemic mammal. In 1997, a conservation breeding-for-release program was established to supplement wild marmot populations. Retrospective analyses of captive breeding studbook records since 2000 indicate the age of the sire and the dam significantly impacted the odds of successfully weaning a litter. Dams and sires between 5 and 7 years of age had more than double the odds of reproductive success compared to older animals. Successful reproduction by the dam in the previous year also doubled the odds of successfully weaning a litter in subsequent years. Assessment of adrenal function via fecal glucocorticoid analyses indicated established breeding pairs had decreased stress compared to new pairs (5.74 ± 0.28 ng/g vs. 7.60 ± 0.34 ng/g; p < 0.0001). Pairs that were ultimately successful at weaning pups in a breeding season had decreased stress compared to unsuccessful pairs (6.05 ± 0.34 ng/g vs. 7.22 ± 0.28 ng/g; p = 0.0006). These endocrine results suggest social buffering via familiarity and breeding/pair bond formation may be decreasing stress in established and successful pairs, respectively. The results of this study will be used to assist in the captive breeding management of this species to optimise numbers of animals produced to supplement the wild populations. Full article

Climate warming and human activities impact the expansion and contraction of species distribution. The Himalayan marmot (Marmota himalayana) is a unique mammal and an ecosystem engineer in the Qinghai–Tibet Plateau (QTP). This pest aggravates grassland degradation and is a carrier and transmitter of plagues. Therefore, exploring the future distribution of Himalayan marmots based on climate change and human activities is crucial for ecosystem management, biodiversity conservation, and public health safety. Here, a maximum entropy model was explored to forecast changes in the distribution and centroid migration of the Himalayan marmot in the 2050s and 2070s. The results implied that the human footprint index (72.80%) and altitude (16.40%) were the crucial environmental factors affecting the potential distribution of Himalayan marmots, with moderately covered grassland being the preferred habitat of the Himalayan marmot. Over the next 30–50 years, the area of suitable habitat for the Himalayan marmot will increase slightly and the distribution center will shift towards higher latitudes in the northeastern part of the plateau. These results demonstrate the influence of climate change on Himalayan marmots and provide a theoretical reference for ecological management and plague monitoring. Full article

Tatra chamois (Rupicapra rupicapra tatrica (Blahout 1972)) and Tatra marmot (Marmota marmota latirostris (Kratochvíl 1961)) are significant endemic subspecies of the subalpine and alpine ranges of the Tatra Mountains in Central Europe. In four studied localities in the range of their typical biotopes in Slovakia and Poland, we investigated intestinal parasites of Tatra chamois and Tatra marmots, with an emphasis on anoplocephalid tapeworms. We also studied the occurrence, species diversity, and abundance of oribatid mites as intermediate hosts thereof, and the prevalence of cysticercoid larval stages of anoplocephalid tapeworms in collected oribatids using morphological and molecular methods. Coprological analyses revealed the average positivity of Moniezia spp. in chamois faeces at 23.5% and Ctenotaenia marmotae in marmot samples at 71.1%, with significant differences between the localities under study. Morphological analyses determined the presence of cysticercoids in five oribatid species: Ceratozetes gracilis, Edwardzetes edwardsi, Scheloribates laevigatus, Trichoribates novus, and Tectocepheus velatus sarekensis. This is the first record of T. v. sarekensis as an intermediate host of anoplocephalid tapeworms, as well as the first report of Andrya cuniculi occurrence in the territory of the Tatra Mountains, confirmed also by molecular methods. It is vitally important to understand the ecological roles of medium and small carnivores in the context of the massive decline in the number of large carnivores around the world. Based on a spatial association network of terrestrial birds and mammals, this study analyzed the ecological roles of medium and small carnivores in the community in Liancheng National Nature Reserve. From October 2019 to June 2020, we obtained 3559 independent detections of 20 terrestrial birds and mammals from 112 camera traps. There are seven species that are medium and small carnivores present in the study area, including red fox (Vulpes vulpes), leopard cat (Prionailurus bengalensis), Chinese mountain cat (Felis bieti), stone marten (Martes foina), Asian badger (Meles leucurus), Siberian weasel (Mustela sibirica) and mountain weasel (Mustela altaica). By calculating the Phi coefficient of all species pairs, a spatial association network composed of twelve species was constructed. We analyzed the characterization of spatial associations by the Shannon–Wiener index and Lambda statistic. The results showed that: (1) the status of the network reflects the changes of community composition and structure after the decline in large carnivores and other species; (2) with the exception of the Chinese mountain cat and stone marten, the other five medium and small carnivores were located in the network, which played an important role in the complexity of the network and the maintenance of the community; (3) the medium and small carnivores could not take the place of the large carnivores in order to control the population of herbivores, such as Siberian roe deer (Capreolus pygargus) and Himalayan marmot (Marmota himalayana). The results of this study provide guidance for determining the direction and focus of conservation efforts. Full article

The gut microbiota has been demonstrated to play a critical role in maintaining cognitive function via the gut-brain axis, which may be related to the parasympathetic nervous system (PNS). However, the exact mechanism remains to be determined. We investigated that patients with mild cognitive impairment (MCI) and Alzheimer’s disease (AD) could exhibit an altered gut microbiota through the suppression of the PNS, compared to the healthy individuals, using the combined gut microbiota data from previous human studies. The hypothesis was validated in rats to suppress the PNS by scopolamine injections. The human fecal bacterial FASTA/Q files were selected and combined from four different AD studies (n = 410). All rats had a high-fat diet and treatments for six weeks. The MD rats had memory impairment by scopolamine injection (2 mg/kg body weight; MD, Control) or no memory impairment by saline injection. The scopolamine-injected rats had a donepezil intake as the positive group. In the optimal model generated from the XGboost analysis, Blautia luti, Pseudomonas mucidoiens, Escherichia marmotae, and Gemmiger formicillis showed a positive correlation with MCI while Escherichia fergusonii, Mycobacterium neglectum, and Lawsonibacter asaccharolyticus were positively correlated with AD in the participants with enterotype Bacteroides (ET-B, n = 369). The predominant bacteria in the AD group were negatively associated in the networking analysis with the bacteria in the healthy group of ET-B participants. From the animal study, the relative abundance of Bacteroides and Bilophilia was lower, and that of Escherichia, Blautia, and Clostridium was higher in the scopolamine-induced memory deficit (MD) group than in the normal group. These results suggest that MCI was associated with the PNS suppression and could progress to AD by exacerbating the gut dysbiosis. MCI increased Clostridium and Blautia, and its progression to AD elevated Escherichia and Pseudomonas. Therefore, the modulation of the PNS might be linked to an altered gut microbiota and brain function, potentially through the gut-brain axis. Full article

Cestodes Ctenotaenia marmotae are a widespread parasite of Eurasian ground squirrels. Being the only valid species of its genus, it has been recorded in ten host species from the genera Marmota and Spermophilus. Its definitive hosts live in similar ecological conditions and their area covers a wide geographical territory. Therefore, it remained unclear whether C. marmotae is a single species and how high the level of its genetic variability is. The present study analyzed the variability of two mitochondrial cestode genes from four host species from geographically distant localities. Phylogenetic analysis revealed that the newly obtained sequences form a species-level clade with already known sequences from the GenBank. Small genetic distances between the studied sequences indicate low intraspecific genetic variability within the C. marmotae, which may be a consequence of rapid expansion of the cestodes in ground squirrel species inhabiting the flat and mountain steppe landscapes in the past. The high-altitude ecosystem of the Tibetan Plateau in China is a biodiversity hotspot that provides unique habitats for endemic and relict species along an altitudinal gradient at the eastern edge. Acquiring biodiversity information in this area, where the average altitude is over 4000 m, has been difficult but has been aided by recent developments in non-invasive technology, including infrared-triggered camera trapping. We used camera trapping to acquire a substantial number of photographic wildlife records in Wolong National Nature Reserve, Sichuan, China, from 2013 to 2016. We collected information of the habitat surrounding the observation sites, resulting in a dataset covering 37 species and 12 environmental factors. We performed a multivariate statistical analysis to discern the dominant environmental factors and cluster the mammals and birds of the ecosystem in order to examine environmental factors contributing to the species’ relative abundance. Species were generalized into three main types, i.e., cold-resistant, phyllophilic, and thermophilic, according to the identified key environmental drivers (i.e., temperature and vegetation) for their abundances. The mammal species with the highest relative abundance were bharal (Pseudois nayaur), Moupin pika (Ochotona thibetana), and Himalayan marmot (Marmota himalayana). The bird species with highest relative abundance were snow partridge (Lerwa lerwa), plain mountain finch (Leucosticte nemoricola), Chinese monal (Lophophorus lhuysii), and alpine accentor (Prunella collaris). Convergent Evolution of Himalayan Marmot with Some High-Altitude Animals through ND3 Protein

The Himalayan marmot (Marmota himalayana) mainly lives on the Qinghai-Tibet Plateau and it adopts multiple strategies to adapt to high-altitude environments. According to the principle of convergent evolution as expressed in genes and traits, the Himalayan marmot might display similar changes to other local species at the molecular level. In this study, we obtained high-quality sequences of the CYTB gene, CYTB protein, ND3 gene, and ND3 protein of representative species (n = 20) from NCBI, and divided them into the marmot group (n = 11), the plateau group (n = 8), and the Himalayan marmot (n = 1). To explore whether plateau species have convergent evolution on the microscale level, we built a phylogenetic tree, calculated genetic distance, and analyzed the conservation and space structure of Himalayan marmot ND3 protein. The marmot group and Himalayan marmots were in the same branch of the phylogenetic tree for the CYTB gene and CYTB protein, and mean genetic distance was 0.106 and 0.055, respectively, which was significantly lower than the plateau group. However, the plateau group and the Himalayan marmot were in the same branch of the phylogenetic tree, and the genetic distance was only 10% of the marmot group for the ND3 protein, except Marmota flaviventris. In addition, some sites of the ND3 amino acid sequence of Himalayan marmots were conserved from the plateau group, but not the marmot group. This could lead to different structures and functional diversifications. These findings indicate that Himalayan marmots have adapted to the plateau environment partly through convergent evolution of the ND3 protein with other plateau animals, however, this protein is not the only strategy to adapt to high altitudes, as there may have other methods to adapt to this environment. Zootherapy is accepted all around the globe not only in ancient cultures but different animal derived medicines are also part of the practice in the modern health care systems. The present study assessed the traditional ethnozoological usage of wild animals by local inhabitants in Ladakh region, India, and the reference data for scientific approaches for protection of faunal diversity in trans-Himalayas. The ethnozoological documentation of the animals in Ladakh was carried out through semistructured and close-ended questionnaire surveys and interviews. Multivariate ecological community analysis was used to elucidate the relationship between ethnozoological usage and animal species. Our results showed three animal usage clusters with 32% similarity. Moreover, the similarity in animal usage between digging tools, trophy, handle of tools, decoration, and matting, showed less than 32% of similarity. The highest priority of local people was for food followed by decoration and medicinal usage. The most frequently used animal parts were meat followed by fur and horn. Medicinal uses of 48% of the reported species, i.e., Alectoris chukar (chukar), Cuon alpinus (Asiatic wild dog), Lepus oiostolus (hares), Marmota himalayana (marmots), Ovis aries vignei (Ladakh urial), Pantholops hodgsonii (Tibetan antelope), Procapra picticaudata (Tibetan gazelle), Pseudois nayaur (blue sheep), Tetraogallus himalayensis (Himalayan snow), Tetraogallus tibetanus (Tibetan snow cock), and Lutra lutra (common otter) were reported for the first time from this region. Our study provides innovative information regarding the ethnozoological knowledge in the Ladakh region and reference data for policymakers, researchers, land managers, common public, and the other stakeholders to develop logical and scientific approaches for sustainable use of faunal diversity in hotspot regions like trans-Himalayas and other similar biodiversity-rich sites. Humans and dogs initiate measurable escape responses in wild animals including flight initiation distance (FID), with potentially negative consequences. Golden marmots are important prey for endangered carnivores and are subject to human persecution including via marmot baiting with dogs. We quantified FID at four marmot colonies (72 individuals) in the Karakoram range, Pakistan in response to approach by a pedestrian with a leashed dog versus approach by a pedestrian alone (i.e., a control). Additionally, we related FID to background variables of human activity, namely proximity to roads, and presence of other pedestrians in the vicinity of study sites during sampling. We also controlled for potential environmental and social covariates (e.g., group size, age and sex, and colony substrate). Dogs initiated greater FID than pedestrians alone, and there was evidence that roads increased FID. However, these effects were weaker than those of marmot age and colony substrate. FID was greater at lower elevations, but this may reflect the clustering in these zones of human settlements and livestock pasture. Further work is needed elucidate the importance of colony substrate (linked to ease of human persecution), the effect of settlements and pasture, and the impact of increased FID on marmot fitness.
