Direct seeded rice (DSR) cultivation has lower water and labour requirements than the traditional transplanted puddled rice system (TPR), but has lower yield than TPR. By comparing the agronomic traits and screening the genotype of several advance breeding lines under both system, the authors were able to identify six lines with relatively better performance in DSR, which can be used as novel donors in the future breeding process. The manuscript is well written and I suggest that this paper can be published on Agronomy with minor revisions.

 

Minor comments:

1. The sentence in between lines33-36 should be reworded.

2. What is the full name of DRW in line 158?

3. For the table 2 and 3, what do the values mean in the column of P value.

4. In line 359-360, how did the authors get the QTL list?

5. Id suggest the authors highlight the six selected lines in Figure 4.

6. Reword the sentences in between lines398-399, in between lines407-409, in between lines 451-450.

7. In between lines246-247, “Most of the advanced breeding lines showed improved seedling vigor under DSR and TPR conditions” should be Most of the advanced breeding lines showed improved seedling vigor under DSR than TPR conditions?

1.      In the abstract, authors should provide the full name for ‘KASP’.

2.      P4, line 134 and 147, authors should provide the full name for ‘DAP’ and ‘SPAD’.

3.      I recommended that Table S1 is changed to Table 1 and give the number of each rice genotype, in this way the reader can know which one is correlated within the group in figure 3.

4.      In Table 1, I recommended:

(1)   tale title is revised to ‘Analysis of variance (ANOVA) for plant morphological and quality traits under direct-seeded and transplanted puddled system of rice cultivation.’

(2)   the ‘ear bearing tillers’ is revised to ‘tiller number’.

(3)   P7, line 249, the unit of thousand grain weight should be revised to ‘g’.

5.      In Table 2, the p-value is usually between 1~0, please check the p value.

6.      Authors should provide with good image resolution in Figure 2.

7.      In the results, the authors mention that two groups could be divided by UPGMA and PCA analysis, but I not easy to find out which one is group I or group II. The authors should have the clearly marked in Figure 3.

8.      P13, line 344-354, P14, line 382-392, I recommended to delete this part.

9.      In the results, line394-411, all descriptions should be based on statistical results. I recommended the authors should provide the results of the statistical analysis in Table 4.

10.  The genotypes used in this study are not perform well under the DSR system. How to carry out the molecular marker-assisted selection in rice breeding in the further?

11.  I recommended that authors should illustrate clearly the importance of the QTLs, such as GM, BPH, Xa, qGY, qLDG, and qEUE, under DSR cultivation systems in the manuscript.

12.  I recommended authors add this reference and discuss it in the manuscript.
