I consider the subject of the manuscript entitled “Estimating the similarity between protein pockets” to be of high interest and appropriate for publication in the International Journal of Molecular Sciences.

As a general observation, the manuscript is well structured and very well written. In my opinion, gathering and organizing knowledge regarding the assessment of the similarity of protein pockets is extremely valuable, in the context of computer-aided drug design development.

In my opinion, the authors provide an objective evaluation of the published results to date, clearly stating the advantages and shortcomings of known and widely used computational methods applied to pocket detection and comparison.

The argument is interesting and well treated.

Only the first paragraph of the introduction section needs to be re-written, because several inaccuracy and errors are reported, for example: "Proteins are made from amino acid chains ...", "the scope of genomics is protein structure conservation ..."and others.

The first paragraph of the Introduction has been rewritten, notably lines 21-26. Moreover, English language and style has been checked throughout the revised manuscript.
