In overall, the paper is very well presented, in a comprehensible manner and with sufficient analysis and details for the evaluator/reader to understand the scope. The structure of the analysis -from micro to macro scale- could be considered ideal to provide with insights on the different mechanisms operating in each scale and give a sense of upscaling sequence. Some more specific observations concern the following:

Line 25: After Reference [1] there should be a fullstop (.).

Figure 1 (line 113): Some boxes (e.g. Industry Associations, Education and Training Systems etc.) do not present flows. It is suggested that these flows are presented or the authors explain why there should not be such flows between these boxes/nodes. Otherwise you may choose to represent these relationships via another graph type (e.g. web-like). To help the authors, in contrast, Fig. 2 is very explanatory and clear presenting all levels and interactions sufficiently.

In Figure 3 (line 223), the centrality of the specific samples dominating is very well presented; however if possible it would add much value if the authors could present some more specific features in these nodes, according to their description in part 4.1.2 (e.g. different types of spinoffs with different colors for IT, agribusiness etc.).

Figure 6 (line 506) is very important, so it would be useful to enlarge it as much as possible.

The paper used network analysis to analyze the ecological agriculture innovation systems in Chongming Eco-island China. The paper was well structured, and the methodology, analysis and results are clear and solid. It is recommended to publish after minor revision on the following items:

1) the abstract needs to be enriched with a brief introduction to the methodology

2) it is recommended to add more background info on the Chongming Eco-island, why it is significant, and the reason it was chosen for this study; a location map is recommended to help readers understand the context

3) the proposed theoretical framework was built on the AIS theory; it is recommended to illustrate the AIS and what key improvements were made to the AIS; the logic of Figure I needs more description in the section, how each of the components plays out and how they interacted with each other

4) it is recommended to add one or two examples in the results section to help the reader understand each of the mechanisms better.
